I haven't played very much since mid-2010, and no PvP at all since then, so I'm a little out of the loop. When I was playing, I was primarily in Science Vessels (as a Science Captain) and playing a support role - mixture of healing, disables, trying to catch cloaked ships unaware, etc...My current ships are the standard Obelisk Carrier, Recon Science Vessel, Deep Space Science Vessel, and Support Cruiser Retrofit (the one from the 3 year anniversary event, not the fleet ship).
From what I can tell my best bet is probably either one of the Vesta line of ships, or a Nebula Class Advanced Research Vessel Retrofit. One thing that I'm really not sure about, is the usefulness of the various consoles that these ships come with...Is the Tachyon Detection Grid very useful, especially since I'm assuming there are quite a few cloaked ships around these days? What about the various Vesta consoles? Since I don't currently have enough Zen for the 3-ship Vesta package, I don't think I'd be able to use all of those consoles for the set bonus (which also means I'd only have 1 Aux Cannon as well, right?)
So how do the Vesta ships and Nebula class compare to one another? If I do go with a Vesta, does one typically stand out above the others for PvP? And is there any ship that I'm leaving out here? Are the Vulcan D'Kyr and/or Long Range Science Vessel Retrofit solid contenders? Are all of these ships eclipsed by Fleet vessels? I'm not in a fleet right now (though not because of a lack of random invites...), but I suppose it'd be possible to either join one or buy access to a shipyard. Yes, you will want either the Vesta or some form of Fleet level science ship. The Nebula is a healer and self tank. It has the highest hull rating out of any science vessel ingame. If you are looking for a ship that can debuff while staying in one piece, then the ship is a great option. The bridge officer layout is also rather flexible.
The Vesta is a jack of all trades, master of none style science vessel. The ship has a universal Lt. Commander and Ensign slot, which opens up many options. However, if you run Lt. Commander Engineering or Tactical, you won't be able to compensate via Lt. Science the same way you would on the Fleet Nova, Fleet Nebula, or Fleet Olympic. The Vesta's defining feature is it's hanger, but it pays for this in the form of it's shield modifier (1.38 instead of 1.43). Other than this one difference, the ship is identical to the Fleet Intrepid (Voyager). Due to this, the Fleet Intrepid is usually considered redundant to the Vesta. The other downside of the Vesta is the fact that it's hull modifier is the second lowest science vessel hull mod ingame, only the Fleet Nova sports a lower hull mod (this due to the Nova having the best turn rate/inertia as well as a Lt. Commander Tactical station).
The Fleet Deep Space Science Vessel is a balance between pure Science and heaving Engineering secondary. The Fleet Reconnaissance Science Vessel is the Tactical equivalent of the Fleet Deep Space Science Vessel in simplest terms. The Vulcan D'kyr is currently not a highly viable ship due the ship lacking a fleet version, but a more recent Dev interview stated that such a ship would be on the way soon.
As far as gear goes, the Nukara Web Mines (damage scales on auxiliary power levels), Romulan Hyper Plasma Torpedo, and Dyson Gravimetric Photon Torpedo are all great science vessel weapons. Gravity Well and Tykens rift are viable in PvP again due to a recent fix right before Season 8. Shield drain builds are still largely ineffective.
You might also try somehow obtain Temporal Science Vessel....aka Wells class.
That ship is now currently considered The Best Science ship for PVP.

So if I was only going to have one Vesta for PvP, which one would be preferable? I'm honestly not up to speed on consoles - either "generic" ones or the Vesta set - so I dunno which would be best. Are the Vesta consoles themselves even worth using in PvP? A 3 minute cooldown seems a bit much for the phaser one (unless the damage is crazy), but some defensive cooldowns in other games are easily worth it.
Edit: As nice as the Temporal Science Ship may be, I dunno that I'll ever reach that level of funding. Same goes for the Lobi store ships, really. And while some of the fleet ships are nice, I'm currently sitting on something like 100 fleet marks, and no fleet, which is why I figured that one of the C-Store ships would be my best option (as long as they were worthwhile).
The tac vesta has the most tac consoles so it allows for buffing weapon damage the most. The curret sci emphasis is on debuff/control, and you need to kill with something else (or somebody else, in a team map). Most sci ships have a hard time with it, being limited to beams and just a few tac consoles, at least Vesta lets you slot DHCs which goes a long way towards killing stuff yourself, and 4 tac consoles make it more easier.
I personally dont own or fly any of the Vestas, I find the variety of Fed fleet sci vessels to be fully entertaining.
Fleet Nova is a great little attack sci ship, put some DBB and the new graviton photon torp on it and torment your opponent all day long. Fleet Recon is a very solid ship for offensive support, 4/3 sci boff seating gives you a lot of high-level control abilities, and 4 tac consoles let you buff weapon damage pretty high (but still only beams or single-cannons), better turn-rate than the vesta and more hull and shields too. Fleet Nebula is very flexible but not very nimble, you need a good reason to use it, but it can do very well in a defensively-oriented support position such as sub hunter.
Some of the c-store consoles are very useful, most of them are questionable. The ones you really want are in lockboxes now and can be bought on the exchange, such as the isometric charge and plasmonic leach. The tetryon GRID console does not work very well for me, but the tetryon FIELD console from the T3 advanced research vessel is supposed to be very good.
