Since I'm new to this game, I am obviously missing quite a few things.
Whilst about the business of running PVE's, I have my fleet chat on, and I can't seem to figure out what to select in order to communicate with the people I'm in a PVE with.
Am I making myself look bad in-game because I'm too stupid to figure out something I'm sure that will embarrass me once I find out how easy it is?
And sometimes, I appear to be in a team, other times, I'm not.
I guess maybe there's a difference when you go into a red alert compared to when you go into a PVE.
Queued actions are auto-teamed. You are also automatically joined to a temporary team channel. You type in a specific channel by using "/" and the channel name at the beginning of the line, eg "/team thanks all, gg" or "/fleet hey guys". You can also click the button next to the input line and select a default channel for the current tab.
Red Alert is not queued and is not auto-teamed. Its a good idea to try to team up with people there if you can, so you share EXP gain
Thank you, now I can thank the people that keep me from dying. In DDO, it was customary to not only thank the Cleric in any group or PUG, but to give him or her any spare mana potions. Doesn't look like there is any such option in this game. Because I would gladly offer the STO equivalent if it was possible.
In Red Alerts and other non-teamed scenarios (mine trap, often at teh end you have a few people out of their team near yours) you can use local or zone to talk.
There is a bit of oddity with the auto-teaming and chat. You do one PvE, switch your channel to "Team", everything's cool. You then queue for another PvE, your channel is still "Team", but your chats don't go through until you click the pulldown and select "Team" again. It's like the chat box still thinks you're on your previous team or something.

When I get into an stf mission, I usually ignore what happens in chat. Since some players like to rant, I do not see a reason to keep the window open.
I usually thank players for reviving my avatar. I also thank people for a great game.
You really shouldn't close the team chat. Yes, some people just want to rant and complain because you aren't as elite as they are. Sometimes, people will be trying to tell you something important. Like that they need help with the Kang in Cure, or that one of the probe guards died in Khitomer. STF grounds can't be played without the team chat, in fact playing them without voice chat is hard because they require so much coordination.

I'm currently at 1400+ STFs according to the accolades on my characters, most of those were with PuGs, and I can count the number of times when there was chat that had a positive impact on the outcome of the STF or the optional on the fingers of two hands.
Most of the chatter is "gg", "hi" and "hello". Responses to questions were mostly non-existent.
