I myself am not in a huge fleet. Several dozen people with a handful of devoted ones that tend to log-in every day. Despite this Fleet Marks are not a problem. Quite the opposite actually - we've got so many of them we've barely got any opportunity to spend them all.
There are versions that do not require dilithium for experience (not for upgrades sadly - apparently Crysalot must have their blood sacrifice at some point so they kill the crew then) and when you think a smart person would slot those you always get the illiterate who slots the other one first.

We are now down to 2, so "several dozen" is huge to us. For getting FMs, the value of missions is directly proportional to numbers of players you have. Your fleet may be an order of magnitude smaller than a large one, but we are an order of magnitude smaller than yours.
At the moment we are 20k FMs short of getting the mine to T3, so in 2-3 weeks we will still have zero FMs banked, but be sitting on a sizeable pile of Dil.

I'm not sure I understand your comment. if I do, then I don't agree with it. Either my fleet is doing a whole lot wrong, or there is no Dilithium to go around. I'm the leader of a fleet of about 8 players, and only 3 of us are regular (more than once a week). If I do a few dailies and a mission (still getting thru them all) I might maybe make 1000 Dilithium. After we earned our Tier 1 SB, every project now requires 50,000+ dilithium! If I spent every dil on the fleet, it would still take a month to finish one project, and it takes 10 projects to level up... So, there is never ANY spare dilithium anywhere in a small fleet...
So, help me understand what it is you mean by "leaving plenty of spare dilithium"...

I mean no disrespect crm14916, but 1k dilithium per character is a bit low, I believe I read somewhere that Cryptic said the average was about 3k. Each of my toons averages 3k on doffing and contraband; dailies then add on top of that, depending on how energetic I feel that particular day.
It seems there are only two ways to level up, either join a large fleet, or grind, grind, grind. Half of my fleet left the game because they wanted to play casually, didnt want to join a large nameless (their words) fleet and therefore felt 2nd rate because everyone else (again their words) had access to better gear.
Being in a small fleet is not a particularly sensible way to play this game, we did it because we were friends; and if I had half a brain, I would also have given up a long time ago.

The lesson here is that there's an optimal size of fleet in terms of active members. Large fleets with 500 people, of which about 10% might be active, are clearly too large, and thus trip over each other.
Then again, I basically soloed a starbase to 5/5/5, so...y'all are just a bunch of slackers.
With all due respect to the OP, hasn't this question of small fleets having difficulty with base building been sufficiently exhausted?
I believe Cryptic has made it clear their fleet size model for determining costs of fleet assets is a fleet size of 25 active (casual) members.
Any discussion here of fleet sizes of 2, 8 or anything less than 25 will be no surprise you are having challenges building your bases.
I'm not suggesting you should be forced to grow your fleet size but I am pointing out Cryptic has a model in mind and if you stray to far from that ideal, you may run into probs.
As for Fleet Marks... learn No Win Scenario... a good team (not Pug mind you) running to 10 repeatedly during the marks events can earn 1000+ per player. In under an hour... takes a bit of dedication though...
