I have played all the espisodes that were available, yay for me
Now, some missions showed up when I got to 50 so I thought it was the case to go and see what they wanted me to do
I ended up in the Nukara System: I saw there are some missions (2 Easy, 2 Medium, 1 Wide) for the exterior and the interior part.
Are those the quest I need to repeat in order to get Nukara Marks?
Are there missions like this for Romulan and Omega?
Secondly, in Starfleet Academy i can take some assignments to recruit doffs, is there something similar for Klingons? Where can I find those similar npc?
I suppose Romulan doesn't have any on New Romulus and must go with his faction choice.

Second, I don't know. I only "recruit" DOffs from Lockbox rewards of from DOfing assignments out in the black.

On the question about doffs, Yes the Klingon NPC is available at the Klingon Academy. The NPC lives in the same area as the bank and the exchange, he's on the left of the ramp as you go in.
Romulans have an NPC in the Command Centre on New Romulus. Romulans can also use the NPC's of the faction they have aligned with.

What is the "best" way to grind the various reputation marks?
Omega Marks are easy to come by. Elite STFs reward more marks than any other mission (except for the Crystalline Cataclysm event with the repeatable event rep mission), and only take a few runs to learn. Hop onto the PublicEliteSTF channel and ask for someone to teach you.
Nukara Marks are most easily acquired in either the Vault Ensnared or Crystalline Entity queued missions (for the latter, pack a Tachyon Beam... half the time it seems like if you don't, no one else will, and the Entity gets really hard to beat when it has 200 stacks of its +2% damage buff).
For a quick set of Romulan Marks, I run the Tau Dewa patrol daily concurrently with the Radiation Scan daily (skip the mission with the Gekli, pick up the radiation scan there, and then run a different patrol, since the Gekli mission only gives you 15% progress instead of 20%). Epohh tagging can pay off more in the long run, but takes several days to set up a good working flow.
I just finished grinding all three reps on the first Rommie I rolled after LoR. I did all three of them at the same time and finished on the same day (talk about massive amounts of unrefined dilithium all at once...lol). This system worked very well for me, I did the same thing with her everyday I played:
Sign in and turn in all DOff missions and rep missions.
Then I would take the Tau Dewa patrol mission and the Tau Dewa red alert mission from the Romulan contact in Tau Dewa, then beam up.
I would run a loop around Tau Dewa (Carraya, Japori, Beta Thoridor, Narrendra and Gamma Eridon) and complete the daily. Usually in the time taken to run the loop, the Taw Dewa Red Alert would pop at least once and I would complete that during the transit of the Sector. If you do get that mission to pop, that is worth 25% of the Tau Dewa Daily Patrol mission, so you don't need to do one of those 5 systems. That would net 95 Romulan Marks or 112 Marks if the Mark event was up.
After that, I would head back to New Romulus and beam down to sell my loot and reload my DOff missions. While I was doing that I would queue for Elite Infected STF, Crystaline Catastrophe and Azure Nebula. Once all those were complete, I would have netted 75-105 Omega Marks from the ESTF and 78-100 or so Nukara Marks (numbers depend on how you do and if the Mark event is up and running).
When those are done, load up all 6 rep missions. You should not have a problem with BOff Experience because of all the XP you just earned by completing the above 5 missions. Money to buy commodities and comsumables should also not be a problem because you can sell all the loot you just got either to a vendor or on the Exchange (for the more in demand blue or purple equipment that might have dropped). This whole process took about 30-45 minutes depending on how long I had to wait for a queue to pop. If I was watching tv at the same time, it would still only take an hour or so. When I earned the next tier in the Rommie Rep, I immediately did the mission that was spawned for it as well. That would add about 30 minutes to the whole process...fortunately there are only 5 missions that spawn as you rise up through the tiers....:D
As I said at the beginning, this worked for me very well and I finished all three on the same day. While I was grinding them, the only equipment that I purchased before finishing the rep was the console that you can get in each rep (Nukara Console, Zero Point Conduit from Rommie and Assimilated Module from Omega). After I was at T-5 on each, then I kitted out my ship, myself and my BOff's.

Tachyon beams remove some of the damage buff the entity gets when the small shards attach themselves to it.
And, there is both a Romulan Doff Vendor on New Romulus and a device against a wall right near him that works just like the Federation Personnel Officer.
As I continue to play Romulan, they seem to have all the same things the other factions have, but very few of them are documented in the wiki. I'm still a new player too, but so far it seems to me that Romulans have almost all (or all?) the same (or equivalent) features of the Feds and KDF, and anything they might be missing they can access from their aligned faction.
Interestingly that's the route I always pick through the Tau Dewa patrols
Occasionally, and if I have time to kill, I will do the New Romulus ground missions as well but only when the bonus time is on. I do like listening to the backing music on New Romulus lol
All of your advices will be followed, I don't really have much time to play so I suppose this means it will be a long shot!
Nevertheless, it's something that I would like to achieve.
