Shuttles/Utility
For example, the Type 8/10 shuttles and Shield Repair Units/Tachyon Drones. Might need to add that KDF shuttle to help balance it out a little bit as well. Also flesh out the Romulans with all categories.
Heavy Shuttles
Things such as Runabouts, Delta Flyers, Marauding Force pets.
Fighters
Should be straight forward, things like Peregrines, Scorpions and To'Duj fighters.
Frigates
Such as the Bird of Preys and Romulan Drones, might be possible to make a Fed one if we ever get a full Starfleet carrier rather than the kitty carrier.
So now the groundwork is layed out, various classes and pet classes would go together. With Romulans, this would be difficult, since every ship is classed as a Warbird, but obviously a D'Deridex or Ha'apax will have a larger shuttlebay than that of T'Liss.
Escorts, Science Ships, Raiders, Raptors and Light Warbirds would only get a standard shuttlebay, capable of launching shuttles. KDF, being KDF would probably have some hybrid shuttle/fighter you'd be able to launch from there.
Cruisers, Battlecruisers and Heavy Warbirds would have a heavy shuttlebay, capable of launching standard shuttles and heavy shuttles.
Now, under this classification, it would mean an Intrepid wouldn't be able to launch a Delta Flyer, but given the way they are launched (in pairs x2) an Intrepid would never be able to fit that many in (depsite the seemingly unlimited numbers of shuttles shown in Voyager).
Finally carriers can launch all classes, with some restrictions. For instance, if Carriers do get four hanger slots, having them launch four frigates might get a bit much. So only two slots can launch frigates, the other two would act as heavy shuttlebays, shown above.
Similar to what Chalpen says, I think it would work if Cruisers, Battlecruisers and Heavy Warbirds could use standard and heavy shuttles, but only carriers would be able to use frigates.
Also, I agree with Chalpen that all ships should come standard with one hangar bay and a tractor beam. Otherwise, I agree with this heavy/light shuttle proposal.
Instead of giving every ship a hanger that can use the pets we have now why not expand the consumeable pets like the Scorpion fighters from The Vault, add more variety of those and not just fighters but other support craft as well. Then give every ship that has a shuttle bay a designated slot for consumeable uncontrollable pets. OR limit the amount of those pets to 1 that can be equiped at a time.
I don't like this idea just because I prefer a one-time purchase so that I don't have to keep grinding and grinding and grinding and grinding and grinding and grinding for dlithium. Did I reiterate grinding enough for you?

I don't like Grinding for things, just for the sake of grinding, but if I were able to craft weapons for my shuttles, frigates or support craft I wouldn't mind that. Because I know that all of my work will be for a particular type of Shuttle. For example, Since I already have a Delta Flyer, I would like to craft the parts to upgrade a certain part of it. If I want to add micro Quantum Torpedoes to it, I can craft it using certain resources from the game. If I want to add a photon turret to it, I can craft it using certain resources.
One day Cryptic will be free from their Perfect World overlord. Until that day comes, they will continue to pamper the whales of this game, and ignore everyone that isn't a whale.
