I've jus started wondering about this. coz i looked at my ship skills and saw that my starship weapon training was at 99 points.
But i have Omega weapon training, which should increase it to 129. So is the bonus there, but just invisible? Or have i hit the ceiling, meaning that i can respec my skill points elsewhere?

As Johnny said, yes they can.
Generally from Rep passives, or gear, consoles, etc.
I have a feeling you are looking at your character's skill tree (the one you click and add points to as you rank up).
Those are only your actual skill ranks that you've added.
To see your adjusted numbers
Click on your Captain on the leftside roster
Click the 'Status' tab, at the top
Then look at the sub-menu near the image of your character, there are two tabs
In addition to passives, a lot of gear and equipment will have skills bonuses which stack with your Captain skills, tactical consoles, Starship Deflectors, Equipment Set Bonuses, Duty Officers assignment which you get a critical success, etc.
make sure your looking under the right skill set in your passives list for omega weapon training as well, remember it has a space and ground version. space doesnt happen until T 3-4 i believe.

and
"Skill Based Stats: Space"

There you can find your adjusted skill ranks including gear.
I think it may be because i was looking at my space abilities while i was on the ground. i've noticed that tends to create strangeness.
