In general I have in every MMO a fight with my inventory. I keep to much stuff with the idea, no clue what I can do with it, but when I throw it away, within a couple of seconds I have a situation where I need it.
So, yes what the OP said about stacking items and buying them one by one or in much to small quantities is a real drag.
Get rid of all that unnecessary stuff that drops as loot. Let it be only currency and/or a valuable items. Here is an idea. Let me have an option for auto loot, but also auto delete. Every drop is automatic deleted but pays you 30 % of its value. As a fine tune you can block items that are over a certain value. I hate it when I am having fun playing a mission and have to go back to a base to sell stuff, not because I need money, but because my inventory is full.
Then we have a weird system in this game. Everything has a nominal value, but nobody pays it. Some vendor pays 40% and right beside him is another one that gives 50%. What is the idea behind this? Lower these nominal prices and let the vendors pay 100% of it.
Those vendors sell also stuff, but not everything. This one sells this, that one that. This would make sense if they were at the same location, but as it is now, it comes down to buying shoes in London and having to go to Singapore to buy a jacket.
Another thing. The action bar / power trays have a mind on his own. You receive an item which has no or very little use and the game is going to think for you and places it somewhere on your action. Hey, you like buttons? Here is a new one, ain't it nice.
People who won't get off their cell phones when their doing business at a checkout line.
This gets me too, happened to me while I was serving someone yesterday. I can't stick that, what I'm going to do from now on if that happens is slightly raise my voice so whoever is on the other end of the line can hear everything I say.

I am on board with all of those so here are mine.
1) Having my cursor duplicate itself because I happened to click on some person or ship and it randomly decides to go duplicated and slow-motion...
2) Clicking on a power and having it not function.
3) Slotting a Device and having it not show up on my Power Tray where whatever it replaced was.
4) Knocking target lock off using the many passive abilities to do so in the game (Like the HG shield, the Rep ability etc) only to have NPC's IMMEDIATELY relock me in ways that Players cannot.
5) Enemy ships having super Science skills that melt my shields in the blink of an eye when none of ours can do that.
People constantly confusing "canon" with "cannons"
^ Memory Alpha.org is not canon. It's a open wiki with arbitrary rules. Only what can be cited from an episode is. ^
"No. Men do not roar. Women roar. Then they hurl heavy objects... and claw at you." -Worf, son of Mogh
"A filthy, mangy beast, but in its bony breast beat the heart of a warrior" - "faithful" (...) "but ever-ready to follow the call of the wild." - Martok, about a Targ
"That pig smelled horrid. A sweet-sour, extremely pungent odor. I showered and showered, and it took me a week to get rid of it!" - Robert Justman, appreciating Emmy-Lou

-What Cryptic did to the Romulans with Legacy of Romulus. Totally baffling.
-Bridge Officers that should be customizable, but are not. (featured episode bridge officers, Marauding Bridge officer, embassy bridge officers)
-Clothing options being split into arbitrary uniform/formal/off duty/maco/honor guard/omega divisions, severely limiting customization for no good reason.
- Bridge officers with inexplicably truncated or restricted customization options (Lobi store Romulan, Diplomacy Bridge officer)
- No end game ground content you can bring your bridge officers on. Outfitting your bridge officers in all that fancy Omega gear is pointless, because there's nothing you can really use your bridge officers on besides foundry missions and episodes.
- Cannon weapons get Turrets, cannons, dual cannons, and dual heavy cannons. Beams get beam arrays and dual beam arrays. Where are the beam equivalents of turrets and dual heavy cannons?
- Diplomacy/marauding commendation is very rewarding-it gives an enemy faction bridge officer, a new uniform (only for feds) and access to new areas of the galaxy, in addition to the various duty officers. Why are the other commendation categories so unrewarding by comparison? Particularly irritating considering how several of them are much more difficult to progress.
- There are a lot of NPC Gorn/Nauc/Orion lower tier ships and fighters that the player cannot use. Why not let players use them? It can't be that involved, considering the models and textures already exist, and would help round out the amount of ships the KDF has to offer to be on par with the Federation. It would double the number of fighters available, for one.
- Lobi is character bound why?
- NPCs on Risa have swimwear-made specifically for the summer event-that players cannot use, why?
-Bizarre feature/item availability in regards to Romulans. Romulans have access to basically all Fed/KDF content bar a few mission rewards and tier 5 ships. Fed KDF get...nothing from the Romulan faction. Makes the Romulan faction seem more like a premium version of the Federation and KDF than a faction of their own.
-Only canon uniforms the RR has available are zen store items? and not even ones from TNG or DS9 either, but rather from the furthest extremes chronologically speaking of Star Trek, missing everything in between.
-No Tier V T'Liss, Constitution, Obyrith, or Miranda. The Ambassador, B'rel, Ktinga, Raptor, and Excelsior classes were all contemporaries or even older, yet come in tier 5 refits and fleet versions, what's up with the double standard? Heck, the Miranda class includes the Centaur class (TNG era) and the Shikahr class (modern), making it significantly newer.
- A carrier refit of the akira of all ships? If Cryptic wanted to make a carrier based off of a canon ship class, why choose a tiny escort that obviously does not have the hanger space to support squadrons? Why not use something like the Galaxy or Constellation which did have expansive hangers and could conceivably be classified as some sort of cruiser-carrier hybrid.
- Some more Klingon hand-to-hand weapons would be nice. NPCs can use them but not players. Would be nice if players could use them. Ditto for the Jem'hadar halberds.
-Again, what LoR did to the Romulans. Just so wrong on so many levels for someone who enjoyed them as villains on the show. The Romulan republic is the anthithesis of everything that was iconic about the old Romulans. Now they are just a species of generic space elves.
These annoyances range from comparatively mild and only occasionally noticeable to constant-immersion breaking and major-ongoing annoyance, but I feel that it is a mostly complete list of my own personal annoyances with STO, which for all its faults, is the best (and only ) ST MMO out there at the moment.
1: Like the OP. The difference in beaming out colors for certain Boffs
2: Different warp out colors at times. (on my Romulan)
3: The d*mn dilithium costs attached to turning in 5 lesser doffs for a better quality one. Managing Doffs used to be fun..... Thanks for ruining it cryptic.
4: The future of exploration in STO apparently hand in hand with the foundry ...
5: Borders in space.
6: Reputation bonusses.
7: Focus on ships for c-store, and the consoles that go with them.
8: Being more and more forced to join fleets in order to get benefits.
9: Dilithium grinding in general. Could we please get more ways to get dilithium via the Doff system? Its like, the main reason why i come back to sto anyway these days....
10: Can we please get rid of "locked" Doffs? so we can play around with our crews more? Stop limiting your minigame with stupid rules please.
Disclaimer. Although there is a list of things that annoys me. A lot of things have turned out quite well, and the above list is smaller then the positive list that i wont post here. I love the new ground combat, and the fact that the KDF is pretty much as fleshed out as i wanted it to be. I also enjoy the romulan faction eventhough it has taken the place of the old KDF. In that it does not feel finished YET. All in all i think this game will always be a work in progress .....

oh, and another thing, I would be great if we could use our fleet starbase as base of operations for running STFs and other PvE content, but we can't, because when if we gather at the fleet starbase and enter an STF, we don't come back to the fleet starbase when we're done, we all go back to where-ever we were before we transwarped there. so we just use a public starbase as our base of operations instead. if cryptic were to fix this, there'd actually be some motivation to contribute dilithium to those "limited time" projects, but since we can't use our starbase as, you know, A BASE, then there's really no point in spending anything to pretty it up
