On my B'rel torpedo boat, I use the following:
1) Quantum torpedoes - best damage to cooldown ratio
2) Bio-Neural Warhead - the turret helps keep shield faces down and has decent chance of hitting bare hull (I did a 138k non-critical hit against a fully shielded player. Popped him good).
3) Breen Cluster - the transphasic mines can be pretty devastating
4) Hargh-Peng - decent damage, but the DOT and secondary explosion are great. Most of my kills are from the Hargh-Peng finishing off my target.
5) Omega Plasma torpedo or Romulan Hyper-Plasma - former has a really high DOT, but it screws up my firing cycles of my torpedoes. The latter, has a higher kinetic damage, lower DOT, but fires three at a time.
6) Chroniton torpedo - great for having a chance to controlling your target's movement.
Romulan Hyper plasma, or Quantums with abilities if we are talking general torpedoes only. Perhaps photon if you just autofire it without abilities.
also depends if you got projectile doffs. with one projectile doff a rapid fire ferengi missile launcher will almost always be down to the GCD. transphasics are also nice being that they dont lose as much damage to shields as other torpedoes.
If you melt shields fast, Quantums. If your running 2 tubes Photons put out a lot of Torpedoes.
The Transphasic Cluster is pretty good, and the Harg'Peng is great for some things, and does more damage than Transphasics with shields up. The Omega Torpedo seems to pump out a never ending stream of Torps and the Hyper Plasma probably won't need a High Yield BOFF power but they are slow.
The Wide Angle Quantum is king for Cruisers.
Chroniton can keep targets where you want them. Tricobalts make a lovely rear Torpedo for that parting gift.
Never ever use Normal or Rapid Fire Transphasics. Quantums do more DPS to shielded targets than they do.
An escort with High Yield or Spread, I'd use Quantums. with no skills I'd use the Hyper Plasma or the Harg'Peng. Cruisers I'd use either Wide Angle or maybe the Transphasic Cluster depending on turn rate.
