6 points in Structural Integrity will get you a long way, something you can't do as a lowly Lieutenant. He might have also equipped something like the Maco Deflector, that would also boost his hull HP.
Agreed, the traditional answer to "why" has always been "why not" but in this case, it's more because the Miranda is the best ship EVER! It's a TOS and a TNG and a DS9 ship! And while having that much hull would be great, too bad we'll never be able to toss on a couple more weapons to bring it on par with a science ship (5 weapons would be close to 6 weapons...it wouldn't be as good but it's not tier 5 either!)
Defo time for a T5 retrofit: Reliant Class with a 25th centrury design update and the awesome Odyssey hull texture. Sort of like a sister ship for the Exeter class.
A good role would be a more engineering oriented light cruiser/ frigate:
Commander Engineer, LC universal, 1 Lt Tac, 1 Lt sci, 1 En Universal.
Moderate shields and hull, moderate turn rate, can eqip dual cannons.
Special console: Prefix Hacking console that can deactivate shields for 3 seconds. (ok, kidding with the last one, bt can't think of a special power the Reliant demonstrated on screen)
Edit: Just thought of something
the One-Happy-Fleet camouflage console. It disguises the ship as a friendly target for 30 seconds. Attacking an enemy breaks the camouflage of course.

The structural integrity skill actualy boosts the HP of any ship you're in.
There is a nukara passive that boosts your HP by 5%.

I know there are resistance accolades but I don't think any give a flat boost to hull.
I think there are some species specific traits that may increase HP (joined trill)
