-What should this alien state be called? Should I use some canon species, do you have your own species I should use, or should I make up a completely new one?
-What should this advanced technology be? It needn't be anything specific, just a field of advancement.

An actually working phase cloak in which you could fire "out of space time continuum" weapons would be a good one, I think.
Basically you fire in a different phase, so you can fire "while cloaked" because you are only cloaked to a given phase, and then the weapons "re-phase".
No defence.

For my first (and only) big premier series (first episode launch STILL t.b.a.), I created the first (and possibly the only) major enemy alien faction from scratch and named it The Order of the White Comet (in lieu of my love for the old anime: Space Battleship Yamato)! the interesting fact about them, is that they look very much like bigger (and possibly brighter) Orions! However, these aliens are in no way related to the Orions in any way, shape, or form! Hope this helps!

Or, use an anagram of an existing word/name from outside Trek canon. [My upcoming Romulan series is set mainly on a planet called Nivay IV; Nivay is Yavin (a Star Wars planet) spelled backward.]
So, I've decided on using a canon species, the Lyssarrians, mentioned in the Enterprise episode "Similitude". They've never been shown on screen, but their government was mentioned, the Prime Conclave. I've worked out a mission description, what do you think?
The Lyssarrian Prime Conclave near the Cardassian border is experiencing terrorist activity and has requested Federation assistance. A recent attack on Lyss left 238 dead, and the government fears that more attacks could follow. Do what you can to stop these attacks and the Conclave may share its advanced biotechnology with the Federation.
Without giving out too many details that are mulling around in my head, I'll try to explain my other questions:
-Is there a way to trigger an explosion on a ground map that will shake the camera and change some scenery that the player has already seen?
-Is there a way to force the player to wait somewhere without doing anything, for example in a cell?
-Most of the aliens I design turn out similarly. Any advice on how to create interesting aliens that don't look too outlandish?

You can set the states of various objects dependant on various triggers to "change" a room, even despawning an entire set and replacing it.
-What should this alien state be called? Should I use some canon species, do you have your own species I should use, or should I make up a completely new one?
TNG era tradition has a species name of three syllables with an apostophe plunked at the emphasis point.
TOS era tradition has a species named after some historical group that wore the clothing the costume department found out back.
The downfall of using a canon species is that anything Cryptic does with them will negate what you wrote. It also smacks of fanfic.

Feddys will seek this technology out for the betterment of the galaxy. Or to contain something they deem dangerous.
Personally, I'd avoid the reality-changing stuff like pretty much anything they discovered in the third season of TOS, like telekenesis in a hypo. Stick with something simple like a better way to treat a serious disease. Or maybe a better way to align dilithium so there's a bit more energy to push a star ship.
Or maybe even a new type of bio circuitry that won't catch a cold.
If you do a version for the other factions: KDF will seek it out for the war effort. New Romulus will seek it out to make their planet more secure.
But looking at your plot outline, it seems the technology is a MacGuffin. And if you're just going have the player stop terrorists, then I figure that a Fed player won't need the extra motivation of a new bit of tech. They'll be helping a Federation member/ ally.
Unless that tech is the reason for the terrorism and you're going for a "Stopping the immoral government" plot.

IIRC you're limited by the number of bumpy heads in the costume creator and how far you want to move the body sliders around. What sort of planet map are you using? Desert? Ice? Paradise? Bright? Dark? Use that environment to base your species around.
A desert species wont have big eyes and a small nose. They'll evolve to deal with that. High gravity planets wont have tall thin people...
Or you could be a traditionalist and have the human-with-a-funny-nose look. Since it's Star Trek, folks will accept it.
Hopefully I'll get STO finally running on this rig and play it when you're done.

that sounds like another job for the little targs
just place an enemy targ group and some allied groups at a place outside the area which is seen by the player (has to be nearby the player, cause they don't spawn if not)
then you use an objective "kill enemies" and select the targ group for it. if you need a bit longer time to wait, you can also use patrol routes for the allied groups, so they don't kill the targs immediatly.

why they should not look outlandish? i mean they're aliens

When writing, I'll often come up with a rough script and sort of let things fall into place as I write the story.
One good example of this was when I was writing "Diplomacy in the Gamma Quadrant". The script called for a bunch of Vorta costumes, and the editor's library doesn't have any. So I had to make my own. First was Loriss, I managed an almost perfect duplicate of her costume. Then I made around a dozen new chars. While doing so I started thinking about what makes them different... well.... In one case, I actually made up an explanation for why there were two chars using the exact same costume. (Vorta, cloning, etc...) Then I started to get a bit bored so I decided to make one that was more interesting.... Which resulted in me creating Enliss.... Then I felt the need to explain why she was different.... but I made that semi-hidden so that you have to actually look to find it.
