I have just got a Kar'fi (obviously or I wouldn't be asking) but was wondering, is it better to have 2 S'kul fighters, or 2 Fer'Jaj frigates, or 1 of each.
I run the 2 hangars of the Fer'Jaj and they totally work for me. You rarely have to re-deploy them and they are good for the DPS, which makes for for being a science officer.
With them and my set-up I can do the Empire Defense missions faster than I can with a tactical officer.

I work on the principle that more and more enemies have anti pet weapons, such as the Galors with FAW so tend to go for one Frigates and one s'kul. The S'kuls tend to like to ram their targets so i have no regrets with constantly respawning them with each cooldown expiry. variety is the spice of life and the frigate cooldown can be a hindrance if you somehow lose all your pets at once to some disaster.
No: I went with the Advanced Slavers... if you have to do a STF, why not get Contraband while you're at it. The Advanced Slavers also help keep the disruptor proc up. The Skulls have a slight edge in damage (ramming) but keeping the disruptor proc up is better IMHO. The extra contraband is icing.

Maybe. For best effects, not only deploy two hangars of frigates, but keep redeploying them. Each new Fer'Jaj will have their torpedo and mine timers reset. Increasing the apparent firepower. There are FDO DOffs you can use to further decrease the CD of the hangars, aside from having a high AUX power level.
It's really situational, you might want to bring repair drones for some missions (and team composition) or power siphon drones for others. I have the pairs of dil versions of the Frigates (firepower), Slavers (debuff), the repair drones (duh) and siphons (power drain) in inventory, ready to be swapped in as needed.
I started using one of each at the purple level. Worked very well indeed. Then I got Tier V Romulan Rep and now I've got one hangar of Frigate and one of the Elite Scorpions.
On the one hand, I love the damage the Skuls do when they ram. However, my fleet has very little chance of every hitting Teir V Starbase, so getting the elite Skuls is a bit out of my grasp.
The Frigates are much more durable, so they don't just melt when your opponent tries a Fire At Will or Torpedo Spread.
Also, I too have a flight of Power Drain Drones, so in a fleet STF run I keep the enemy paralyzed while my teammates rip it to pieces.
Fer'Jai frigates already stand very well at the top, or among the top hangar units you can get in STO.
Between S'Kul fighters or Fer'Jai frigates, I will go with double Fer'Jai each and every time. They last a whole lot longer and spew out a crazy amount of firepower that Feds are jealous of this unit.

I am running two banks of Advanced scorpion fighters I have enough problems keeping the fighters out than to have them go and make suicide runs. However, I can say that my Kar'fi destroys things fast. I am using the XI Romulan Reputation set and am working on getting very rare plasma beams. But even being incomplete, it is a nice ship.
