Oddessy/ Bortasqu question

Hi :)

If I have the Oddy/ Bort with the combat pet, and also the the actual Aquarius/ Hoh'Sus ship from the Fleet store can I swap ships through the transporter room as I can with shuttles?

Or do I have to swap ships through the Starbases?

    Starbase only.
