I've completed some optional objectives in STF's and got 6 neural processors and 110 Omega Marks without dying and when I've completed others, while NOT doing the optional AND dying, and still got 6 neural processors.
I had thought the purpose of doing the optional was to gain greater rewards at the end, but that's not it, so what is it? Just for the fun/challenge, then?
Before the Rep system was added you had to complete all elites with optional's to unlock the 3rd outfit varient for both omega, maco and khg, now thou it's as far as I know from watching the rewards roll in a bonus of 22 marks per optional completion per elite (not sure what it is on normal if any bonus is added).
The optional is just an additional 15 Omega Marks on elite, not sure about normal.
Regarding Neural Processors, at the end of the Elite STF, one person gets 11, one gets 6, and the remaining three players get 1. I'm not sure how it's calculated which player gets what though
probably random...atleast thats what i believe, since my first guess was highest dmg, but it seems that is not the case at all.

You get 15 omega marks immediately when the optional succeeds (unless you're dead and waiting to respawn at that moment, in which case you don't get it, cause it's bugged). It doesn't affect the end-of-mission loot container in any way.
At the end, when you pick up your container you get 60 omega marks, 1 neural processor and some random stuff. Said random stuff may include more marks and/or processors. Its not affected by anything in the mission, it's just luck.
