I recently started a new toon and have finally managed to get it to level 50. I already own a couple of science vessels, (Vesta and Nebula retrofit) but was wondering if anyone had any suggestions about which science ships are basically, any good? Or even which ships people enjoy flying? I would only really use it for PvE.
Also, I've probably missed something here, but have borg space weapons been removed entirely? Are the next best thing the fleet versions?
I would likely build with ensign engineer just to help prop your weapon power up.
Power levels:
Wep: 100
Shield: 25
Engines: 25
Aux: 50
Move power from weapons if you need to up engine power to get above 50 end power as EPtW will account for it and if you don't take the ensign engineer 5 power won't hurt too much.
The above build is designed to keep your ship alive using a keybind (tutorials can be found in the pvp forums) while you deny enemies power, movement and with sci career powers deny them buffs also while allowing you to put out the damage needed to kill them off, you can also combine FAW and AP:B to serve it's secondary purpose: supporting team damage.
Though not by design there is a chance you will pull a fair amount of aggro however you will have more than enough heals to cover this if you use your hull healing sparingly and keep your target debuffed
The Atrox is still one of the best ships in the game. With a Tac captain it can rival escorts in DPS. But, it can tank very well with any class and has 2 hangers.
If you have the ec I recomind the wells. I run run as a counter escort ship and it dose that job great. I runn full single polarized desruptor cannons mk 12 (crith)x2 and same for turrets. I run full Maco 12 and I run it with mk12 VR netro armorx3, mk12 VR shield cap cons and mk12 desruptors. It's turn rate puts it on par with an escort and with full mk12 cons you shields should be around 33k (that's where mine are right now) also it give you so many options with its BoFF slots. And if you can get 2 or 3 sub nuke doffs it makes it really great for pvp

For Sciships, Cryptic has pretty much pushed the Carriers. The Recluse is said to be the best one, and it's going for fairly cheap on the Exchange. But they turn like... well, carriers.
The Temporal Science Ship is also in the low 50M range too.
Since you have the Vesta you arguably have the best overall SciShip. I'd say stick with that if you've not gotten bored with it already.

Vesta seems a good ship but I do not use it. Actually my sci toon is flying a wells temporal science vessel and I think it is a very good ship for it: better turn rate, better shield modifier, more hull and 2 universal station.
The greater turn rate of the well is very good for a torpedo build and the 2 universal station are exceptional because you can have one lt cmd tactical boff (with TT1, TS2, TS3) and one more lt sci boff.

Thanks for all of your advice, I'll take it into careful consideration. Does anyone have any information regarding the best ship weapons? Are the fleet weapons the best/easiest to obtain now? Have Borg weapons been phased out completely, i.e. unattainable through the reputation system? (I can't seem to see them).
I can't really recommend running beams on the Vesta, for one thing it's just a waste of such a great turn rate... that, and they're very energy-inefficient, meaning you're running 100 weaps for little appreciable benefit and crippling your aux-based powers in turn (incl. your captain powers if you're a Sci).
If you must take something other than the aux cannons, go DHCs, if you'd prefer a wider arc go single cannons. Hell I'd sooner take triple DBBs over single arrays.
