You are right. It is a crazy suggestion. I wouldn't mind having more ways for converting one currency to another, but the currency system is simplified enough since the devs want to gate certain rewards behind certain currencies which is rewarded by certain content.
That might mess up the Dilithium exchange though. It would sort itself out in the long term, but in the short term you'd have people earning Dilithium way easier, and buying up all the now-super-cheap Zen, because I doubt everybody currently selling Zen for Dilithium would think far enough ahead to take it down.
If Cryptic emptied out the current Dilithium exchange back into owners' wallets, people still wouldn't really know what to put it back up for at first.
Honestly, I'm not qualified to say whether it would be a huge problem or a small problem, but it's a ramification at least.
Plus, would they cap Dilithium like they've capped EC for silver players? (I'm kind of surprised they haven't already, to be honest...)
Gamble EC for GPL at DS9 or Drozana's Dabo tables. Use that GPL (probably a lot of it, enough that it'll need to be pooled like any other fleet resource) to purchase dilithium mining rights, perhaps on a moon or asteroid in the same system as your fleet starbase. Improve its facilities with Fleet Marks. When up to speed, your mines will produce x dilithium per day.
Hey, just thinking out loud here. But it's not just GPL that needs love, it's the Dabo minigame and the secondary hubs like DS9, too. Not to mention new sources of dilithium for starving fleets, especially the smaller ones. Nothing speeds that up quite like economics.
EC is just too trivially easy to get, so I can't see it working.

Dilithium ore becomes Refined Dilithium.
What are you suggesting, that some things require Ore, and other things require Refined, so you have to decide whether or not to refine it based on what you want to buy? That sounds like a huge step down from what we've got right now...

what you asking is not a small change, its a big change
what about all those players who have $500 million+ ec? What would happen in the conversion?
The person with 500 million EC would get 5 million dilithium.
OR... Thinking though how NOT to crash the exchange.
You convert half of the EC into ZEN and half into dilithium.
So someone with 500 million EC gets 2.5 million dilithium and 20k ZEN.
I imagine very few players even have 50 million though.
Yup...crazy.

using the current top end of contraband @ $50k x 5 = $250k EC = 2000 dilthium
1 million ec = 8000 dilthium x 500 = 4,000,000 dilthium as the low point
what is CRAZY is that is not enough to fully upgrade a tier 4 starbase!!
