I am running the Multi-Mission Strategic Explorer, (3 Engineering, 4 Science, 3 Tactical consoles variant) I find this hull to be the best balance for my Science Captain.
I am running Aux Cannons on the front, with strandard phaser cannons on the rear.
Borg 3 piece set at the moment (for the tractor beam to use with the Quantum Phaser)
Tactical Consoles are all Phaser Relays
Science Consoles are 3x Field Generators, and a Graviton or Particle Generator (still playing with this, could throw old borg consoles in here too maybe)
Engineering Consoles are Neutronium Alloy, Sympathetic Fermion Transciever, and Quantum Field Focus Controller
I have the full assortment of Blue Hanger Pets, but am debating buying one of the 30k dil purple ones. Personally I am leaning toward either getting delta fliers as they seem to live longer, or the Peregrine Fighters as they seem to deal more damage.
As for Boff abilities
Tact: TT1 x2, Cannon Rapid Fire 1, Cannon Rapid Fire 2, Cannon Scatter Volley 1
Engineering EPTA1, EPTS1, ATSIF
Science: Hazard Emitters 1, Transfer Shield Strength 2, Tractor Beam 3, and Gravity Well 3.
So yes, looking for advice on the optimal hanger pet for this setup, as well as my 4th science console, as well as anything else people might wish to suggest.
I am thinking of throwing a tricobalt torpedo launcher or mine on a rear slot in place of one of those phaser turrets as well.
Other than that I really Really love this ship.

the adv runabouts are great and they seem to last longer in battle but do less damage.
on a little side note you my want to drop the aux cannons and put a dual heavy in it's place, also if your not running the full vesta console set the beam that come with the tac ver is imo just taking up space. oh and if you have it use aegis.
but back to your op, adv runabouts will give you a little more crowd control, i've been using them on my vesta from the start and work out a lot better due to the longer cooldown.

I use the Delta Flyers, but I am a special kind of ****** srsly, I use them cause they rip through enemy shields really well (and since I run two torpedos up front, that helps me a lot).
I tried the peregrines, but in the case of the vesta, they are useless. they barely managed to deal more dps than my deltas (and for me they provided less use), because they die too fast.
and as the Vesta is gimped with the aux power (it doesnt effect the reload timer on the hangars) and the animation is slow (pops one ship out every 3 seconds) the peregrines became totally useless for me (however I will give a try for the advanced scorpions, because they seem to deal more dps)
so in the end, I just suggest you go for the Danubes. they will deal nice dps, they will give you some crowd control, and they are also very sturdy, so they can live through a lot
As for the Aux cannons, maybe I am wrong but using emergency power to aux seems to alleviate issues with science powers and cannons both drawing off my aux. I also pop that before I use the quantum phaser. Perhaps it is my imagination but it seems to help. I always have Aux batteries as well if needed.
It may not be the best at any one thing, but I find the ship to be a good jack of all trades in versatility.
On reason I am running the Borg set vs the Aegis set is for the Borg Tractor Beam which also helps with holding prey in place while using the quantum phaser. Between that and Tractor Beam 3 I usually always have one available.
I still need to get the toon a purple tractor beam doff and purple gravity well doff.
And like I said, may get a fleet tricobalt for the rear, for after I swing by my target.
Overall the non offense abilities allow the ship to heal very quickly.

Im using the Blue Quality Scorpions on my vesta to great effect... at least in non STF PVE... but if I am in PVP ot Elite STF's I generally will put the danubes back on just for the additional crowd control

wait, you said you use standard phaser cannons in the rear. so I assume you meant turrets.
you dont wanna do that. I tested this out, and if you use full turrets in the back, with the aux cannons (and you give full power to aux) then you gonna lose really high dps. I would suggest you go with normal cannons, full weapon power, get aux batteries, and emergency power to aux. those should help

~40 base power seems to cover rear turrets decently with the Aux cannons fore even on my Sci that isn't fully skilled in all the power traits.You have to steal it from shields if you want max Aux, but the nice thick shields can handle it.

the problem is, that at 100 weapon power, your turrets deal more than double the dps than at 40. and in case of 3 turrets that means more dps than a single DHC
