Same Problem here. Character is Buffy@glassguitar. My KDf toon on the other hand had projects due to finish before the patch and hers all finished correctly Faith@glassguitar. Was able to start new project on the KDF. Buffy the Fed however just says finishing and nothing happens, no timer and not finishing.
So I got my "Finished" missions to finally reset. If you activate the mission that gives the 1000 Dilithium for 5 nerual processors it causes all the other missions that are stuck to actually finish. For both sides Romulan and Omega.

Our engineers are on the issue, and actively seeking a solution. We'll update you all as soon as we have something concrete. Progress has already been made, though.
The cause of this appears to be projects that had <20 hours remaining on their countdown timers, when the requirements were reduced from 40 hours to 20 hours.
Please try some of the workarounds your fellow players have posted, and let us know if those work. We're pursuing other solutions internally, but it would be great to be able to get the word out to folks how they can avoid the issue until those fixes are pushed live.

It's NOT just that.
I've been booted out of the frakkin game soo many times since this patch went live just by touching the reputation system.
It causes the game to freeze.
Toss in that the fleet queues keep warping me out as soon as I warp in.
The game is BROKEN!
I'm normally in game many times a day but I'm walking away for a week to see if you guys can get it fixed.
If you don't ... ::: klingon facepalm ... You aren't worthy of the time at that point.

Thought this might help some of you
thou it does work, it now forces me to run my effected characters thru 5 Elites each just to finish that project. Combined with the disconnect problems, this work around will have to wait for me until that problem is fixed.

...not to mention this would only work on the Borg Rep, not the Rom rep.
And I must say I am not prepared to run an expensive project that unlocks consumables or whatever I'll never use....and I just got disconnected.

Problem is I'm not crazy about doing that project for the third time...sigh.
No, I am not who you think I am. I am someone different. I am instead a banana.

No, it definitely forces completion of both omega and romulan "finishing" projects.

no this finished all of the missions both borg and romulan
Ok so both of my projects (romulan) that I was running have finished within that last 10 minutes and I've moved on to the next ones (with the new 20h timer).
I didn't do anything special as a workaround for this so I'm thinking that some people, for whatever reason, weren't affected by this bug.
Our Engineers are about 95% certain that projects reporting this issue on the UI will still complete when their 40 hour timers have ran.
There is also a functional workaround, where running an Elite Mark turn-in project under the Omega Reputation appears to "kick start" these frozen projects into their proper state.
As I said before, we're still investigating a true Software-based fix for the issue, but these workarounds may help folks that are experiencing the issue, until that fix can be pushed to Holodeck.

Okay, I just got mine to finish by starting another Romulan rep project I had already slotted before the patch but not yet started.
I wonder what someone who had all 4 slots active before the patch can do as a workaround...

Actually, I believe any mission you can run (if you have open slots and available missions anyway) will clear this. I started another reputation mission myself and my stuck missions immediately finished.

This works on Omega as well.
Quoted for truth...
*EDIT: something isn't right. Now that slot is clocked up and I can't use it.
if you have all 4 rep projects saying finishing. slot the elite special task force completion project in the upgrade slot will clear the completed projects
You guys really need to implement better QA procedures for your testers to follow. I'm sorry but it appears you didn't do proper testing on a case you knew to exist (IE old projects with 40 hour base timers running at the time this change was implemented.) The fact that QA testers didn't see it either means you guys don't give them enough testing time; don't have a proper test environment that emulates 'real world' situations with a high enough degree of accuracy/reliability; or don't give them proper/full test procedure lists to run.
Yes, you can't catch everything - granted; but honestly, what's causing this isn't an unexpected edge case; AND stuff like this seems to happen all too often; again, with a patch that wasn't even on Tribble for 24 hours before being deployed.
Yes, we players want updates fast, but we also want updates that work and which don't cause more problems then they solve. DStahl has said time and again that you guys are aware Cryptic QA procedures need to be improved; yet at least once a month we get a patch that's really rushed through - and yet again we see the detrimental effect this has.
You guys at Cryptic really do need to take a hard look at how you do QA; because the precedures and tools you have in place appear to be greatly lacking.

Nope just says "Finishing."
Also says I can contribute a Major Regenerator even though it is full. Try to add a regenerator and nothing happens.

I am sure they will all finish after their original timers run.. which you cant see,, but are there
This is why I did not start any projects this mornin! Had a feelin the update would hit Holodeck today.

When you guys change project timers like this... you should just cause any projects sitting on a timer to auto complete to avoid this sort of stuff.
Sorry to hear that.
My slot was properly reset and I filled it up properly without a problem.
Did you find another bug?
What's your problem exactly?
