This has been asked many times before. But the general thought is this.
CBS can use any of STO to their liking
CBS can ignore all of STO if they want
If CBS does something that screws with STO, it is up to Cryptic to "technobabble" a way out of it.
CBS has no control over the game itself. They only control the license. They can veto sale items, but they cannot demand any. For example: CBS can demand players not be able to fly around Borg ships but they cannot make Cryptic offer the Ambassador Class.

What makes you think it would be JJtrek?
Just because JJ abrams would be involved does not mean it will be set in the new alternate continuity.
In fact i find it highly unlikely as Paramount owns the rights to what people call JJtrek and the movies, while CBS owns the right to the television franchise as we know it.

Rightfully so, too; while JJtrek is a very good sci-fi flick, it is not Star Trek to me. Never will be.
