since in-game does not provide any details on what each type of hangar deployable is capable of, can someone provide some details?
Are the Rare hangar bay ships any better than Common? The rare ones are very cheap, but notably more expensive than common hangar items. Is there any difference?

Rare Hanger Bay ships are rare simply because they are Frigates that are capable of being deployed only on certain ships (such as the Rare Bird of Prey only for Vo'Quv or Rare Fek'Ihri frigate for the Kar'fi). They are more capable and are excellent however, like I said, you have to have the ship to use them.
PvE hangers I recommend fighters or the special ship (or at the very least anything that does damage).
PvP I'd get every carrier pet you can so you can adapt to a situation when you need to. I personally use the Bird of Prey most often nowadays on my Vo'Quv but I do have all of the other things that the Vo'Quv can equip (such as Power Syphons, To'Duj Fighters etc.).

You can buy hanger ships in the shipyard. If you have bought the Kar-Fi, you can buy S'kuls. They are bound at pickup, so they will never be in the exchange.
