When I try to up one of my ground pets skills at the Zoologist in Arch, it despawns because I go into the water. Is there another way to up the skill?

    Yes, two NPCs where pet skills can be learnt. Once is in the water, one is called Mrs Zoologist in the south eastern most corner of Archosaur, where land and air pets can learn skills.
