Someone told me that in certain dungeons if you have a companion that is out it will summon extra mobs and make it more difficult. I'm just curious which dungeons specifically that applies to or is it all of them?

I've only experienced an issue when you are trying to avoid additional groups and/or if you are fighting a lot of enemies that place red areas on the ground. I think some enemies, like in Spellplague, will cast a spell that creates a circle under nearby characters, and from those circles it summons those skeletons - so perhaps it's something like that...

Pirate King, Wolf's Den, and any dungeon where you are trying to purposely not aggro mobs (running to the back corner of 2nd boss in Spellplague) are a few times where companions make things worse. There are more, but can't think of them off the top of my head.

Wolf den and Pirate Kind as already mentioned. Pirate King is healing so you were probably in Wolf Den. Those are both just the end boss and I can't think of any more either. Battle wights are trash mobs that I think can heal from companions as well. Idris could be bad too, but only if you have a tank or DPS companion. One with pure support abilities is fine.
Neverwinter players are stubborn things....until you strip them down to bone. (Cursed players, my flowers, MINE!) Oh how I plotted their demise.
