I have a multiple response story line that is supposed to make an ambush encounter (that is comprised of two encounter groups) appear that I believe may be giving me problems.
I need to unlink these two to see if this link is the problem.
quick solution: create another response to dialog prompt, add response, link your undesired dialog prompts to that and then delete it. That should definietly unlink it.

You might want to look at the root of the problem first...
How are you making the "ambush encounter" from a storyline?
And are you using AI Ambush + Encounter ~or~ trying to get the story to make an encounter visible?
Probably the best way to do that, if I understand your OP correctly, is to set an encounter to be visible when an Objective is Complete. That will happen after dialog, inspect, or interaction of another object.
Discovered it was something as simple as dialogue response color (maybe) and or Appear when (immediately...which I thought I had selected already before but didnt solve the problem)?
Does the dialogue choice color really have that much influence with encounters / environment??
