Cannot collect Resonance in HE's

I have completed all the Undermountain quests and the 'tutorial' ME quest that Sinyae gives out. But still cannot collect any resonance from any of the HE's. Also tried to run an ME x3 and when I looted the chest at the end I did not get the rune etching or the reward chosen from the rune that was attuned in the beginning. I have the runic resonator also.
Both my and my wifes character are experiencing this same problem, we went through the UM quests together

I seem to remember you need that to get Resonance from the Runic HEs.
You can only get resonance from the HEs which are marked under a rune on the map In undermountain.
