Hi all. Sorry if these have been answered elsewhere. Just trying to figure some things out regarding my companions.
1) Is it worthwhile to level up my non-active companions, or should I leave them for only the base bonus they give (i.e., +25 Power, +55 Deflection, etc.)?
2) If I put Eldritch runestones in my non-active companions, do I also gain those percentages, or only from my active companion?

2) You only gain stats from the 1 summoned companion, and the "active bonus" from the 5 companions in your active companion slots. You gain no stats from enchantments/gear from the companions in your active slots (other than the summoned one). You can leave the 4 active companions naked and/or use them as extra storage slots.

Meanwhile companions are everything to leveling a character. If you start a new character, get them a companion at level 5 as soon as they enter the city. Get the companion items before your character. Why? Because they can use any level item and you are stuck with that junk Knox offers you.
Remember visit that wiki link or you may regret it later! Have fun.
Your summoned companion gives you all the bonuses from runestones etc. But from the other "active" companions you only get the active bonus from them, nothing more. +25, +50 or +100 is not worth spending the AD on to upgrade a companion. You get nothing from any companions that are not "active".
There are one or two companions from that tier that are OK (Sellsword or Con Artist I think) because of the slots and skills they have which makes them OK even tho the active bonus is HAMSTER. You need to upgrade those to level 30 to get the best skill though (decent debuff).
There is no value to put equipment or rune stones in companions that aren't summoned nor is there significant value (definitely not worth the AD) to upgrade any of those "free" companions that are not going to be summoned.
You would only level up one of those companions if you are certain that it will be your summoned companion for a decent amount of time. If your not sure, then don't. As mentioned above, of the "free" or "cost 2g" companions (as far as I am aware) you would only consider levelling up the sellsword or the con artist because they have good slots and a good debuff.
In general companions with +25 Arp or whatever are fairly HAMSTER at end game (unless they have skill that is worthwhile or the right bonding slots and I guess at the moment 3 ring slots). You are better off looking for companions that give you % bonuses. For example +100 Power might seem OK when you start off but by end game when you get 35,000 Power regularly, the +100 or even +500 is nothing.
Other companions like Archons that give you % boosts to DPS etc., are a different story because a small increase in % is worth a lot more at end game.
Anyway that's my thoughts on the matter.
