Redoing the Monster Island and Lemuria Crises through the Drifter also give questionite.

There's also the Adventure Packs and Comic Series, which give you Questionite when you finish them, and can also be done up to 4 times a day each.

Even better about this is that some of them have bosses inside that also drop their own Questionite Boxes, so you can get somewhere around 6500Q on a good run.

And if you have a level 40 character, you can run NemCon with a nice team of 4 other 40 characters and get anywhere from 2,000Q to 150,000Q if you manage to get all 10 of the boxes.
