Not quite sure what the problem may be, but the screenshots are saved under the naming format
"screenshot_YYYY-MM-DD-HH-MM-SS.jpg",
where YYYY = Year, MM=month, DD=day, HH=hour, MM=minute, and SS=seconds that the picture was taken.
So you might try a windows search for picture files matching that format for pictures that you know you've taken on a specific day, and maybe see if they're showing up in a different folder. Don't know if it'll help or not but it might at least give you a starting point for troubleshooting.
Another possibility is, did you previously have the game on its own and then recently install it on Steam? Because I did that recently, and steam basically switched everything over to the copy of the game I had in the steamapps directory.
Yes I DO have a Steam account....and I did recently have to reload the game to my NEW computer....at which point I did it via the free online version.
BUT, I cannot find the screenshots in ANY folder(Steam only has the DLL on my computer...nothing with Steamapps). I DO have my old folders from my previous computer, hence my PAST screenshots.
I don't know if this will help, but I ran into a similar problem when I installed CO on one of my machines using the free online version.
I had always installed to my preferred directory before but in this instance I did not (don't remember why and still don't) but it ended up here:
c:/users/public/games/cryptic studios/champions online/live/screenshots
Your screenshots are probably being taken by steam and not by champions.
I forget where steam keeps screen caps but they are crap with the UI showing anyway.
Best bet? Remove Champions from steam entirely.
Re-install Champions to Program Files(x86), and run the game from there.
That way your screenshots are deliciously clean, and in the champions online directory instead of buried in that mess that is steam.

I would rather not install it under program files, since Windows has some strange security rights there sometimes.
If you have a second hard disk, the best is to install it there, else if you have another partion there,
or else maybe under c:\games\CO
