If I'm near, for example, 2 NPCs, I can use the left stick to select which option I want but pressing A doesn't select it.
When my inventory is open the controller loses some features, such as travel power. In the Hero Games, when spawning in or after taking the teleport, I have to open my inventory and close it quickly before the controller will kick in, otherwise it's completely unresponsive.

Just an FYI, the 360 controller isn't actually officially supoprted at this point but these are all known issues.
Actually bringing up any pop up causes disables your 360 controls (map, powers, whatever).
As to the first issues.. 2 options.
1) Use the d-pad to select what you want then push left on the d-pad and rotate it up (kinda like a reverse Fireball )
2) Bind a button to the interact command (i.e. /bind select interact) and then use that to make your selection.
I use option 1 because I've rebound my select and start buttons to other more useful commands.
