So, this one is a weird one, which is probably best explained in the attached screen shot, but here's a precursor.
Even after having dumped my cache, cookies, and history and reloaded Gateway (as I've started doing after every patch now when I encounter an issue) I'm getting this strange happening that doesn't always fix itself easily.
When I sell an item from my bag, some of my slots disappear all the way up to the slot in which the item has exited my inventory because it's been sold. Pressing the sorting button often seems to fix it, buuuut not always. I'm not sure if this is related to the lag issue I've been hearing about today or not.
Below, my greater bag of holding is demonstrating this issue.

What it sounds like is normal bags on Gateway are behaving like an overflow bag in the game. Gateway hasn't supported an overflow bag, so if you got more stuff playing SCA than you had space for, you'd have to wait and deal with it in-game.
As you move things out of your overflow bag, it drops spaces off the end, but empty spaces between items will remain as long as you don't remove the bracketing items. You can't actually put anything into those blank overflow spaces though; they're just placeholders.

Example, again with the greater bag of holding:

And thanks for the link, I didnt even see that other topic
Changing to another character and back fixed the visual glitch for me. I am not confident that I received the contents from the last-opened chests; neither have I reason to doubt that I did.
Prior to the patch NW.10.20140113a.4, this was not an issue (I probably should have included that tidbit in my opening post)
Not surprising, but I just thought to give it a shot.
It doesn't appear to be 'eating' slots, per say, it just seems to be failing to display the slots properly. Switching between characters seems to help it redraw the slots correctly.
Definitely a new 'feature' from the last patch though.

Can anyone else help confirm this, please? I currently only have items to sell which didn't trigger the bug, so I dont know if opening chests will trigger it still or not.
