Depends on if you are maxed on aoe increasing feats and chill based feats. Also if you are using COI in conjunction with CC and if you are using FPT. I am maxed on AOE feats and take FPT and use COI thus CC is higher damage, but I only use it when encounters are on cool down and only one rotation. If I have to do two rotations of an at will, then I will hit CC for full rotation and then MM. I tend to use both but always encounters first. Also use CC during Singularities.

If you're using Stox's build: you always use Arcane Missle, if you're using Grimah's build: stick with Chilling Cloud.

If you're asking about use in PvP.CC has that nice AoE debuff of attack.Though as pointed out you should have the feats for it as well as the AoE feats.
If you mean single target PvE.I myself tend to go with MM.Great range if you have the feat for it.Plus 5 hits in all and builds stacks to boost other skills.
If you mean single target boss fights then it doesn't really matter which you use since you're only using your at wills while your encounters are on cooldown, unless you're a Renegade which Chaos Magic then MM is the only choice. Otherwise you may as well use Ray of Frost and at least put a stack or two of chill on the boss. It seems to proc other effects more than other at wills too.
For mob clearance CC with Frozen Power Transfer is a big plus for me. The damage debuff to the enemy isn't something I've really noticed, but I wouldn't turn it down!
For VT it's not the boss that's the problem either - it's the mass of adds right at the end that always ruin my day!

You can always use your At-Will powers. Just keep your mouse button pressed. The casting will interrupt shortly if you use an encounter and continue directly after. Therefore not using At-Wills, is a waste of damage.

You're right of course. There's no sense in just sitting around and if one is better than another you may as well use the best, even if the difference isn't major. Ultimately, the at will you use is determined by the feats you have. MM for Chaos Magic, and CC for Thaum.

It really depends on positioning as to whether you're going to be able to use them or not, and how active you are in positioning yourself.
The reason they tend not to be used as much is generally in larger crowds and clearing Trash, which in reality means clearing the actual hard stuff is because you generally have to be very active in positioning, and teleporting around with some builds.
It's positioning that I find most key in clearing standard dungeons and the real reason I don't use capstone feats anymore in builds as I rarely get to utilize them with the exception of Boss Mobs.
While experimenting with builds I personally found them impractical with only certain exceptions.

Not particularly, e. g. if you use something like Stox' build, you would use Magic Missle, as you focus on not having chill.
