Whenever I try to bind strafe left/right to Q/E and encounters to A/D, it deletes both keybinds and resets it to default. Am I missing something?
Nope, not missing a thing. it's a programming hiccup that isn't game breaking, so I doubt they'll ever fix it. the options window seems to be set up to "automatically" assign a default value to a hotkey when it doesn't have one listed. so if your changing a hotkey, lets say its hotkey A, and that letter is currently assigned to another hotkey, lets call that one B...then hB will no longer have a key. if hB had a default key prior to that, it will auto assign that key to it...whether that key is in use or not. and that can easily start a chain reaction of keys reassigning themselves.
Irritating, but something you can conquer. just make sure that you know which keys that you set up that will do this, and try to change them in sequence. I find that going straight from top to bottom sequentially avoids this for the most part. it starts to act up when you are hopping back and forth switching keys. so get familiar with which ones you change, and make sure you do them in order next time, top to bottom.
If that doesn't work (in this case it would be switching movement keys first, then encounter keys), then do the reverse. if either doesn't work, try assigning psuedo keys to them first (ones you don't use on anything atm, like : ; ' "), then do them one at a time and see if that works. one of those 3 options should work (first one always works for me).
It's irritating, and completely silly that they haven't caught or changed it yet, but give the sheer level of other small QoL issues in the game that have yet to be resolved (such as not being able to hit 'esc' to get out of the email "To:" field...) since beta.....I doubt they'll get to this one anytime in the forseeable future. it may even be intended design that just doesn't work too well in the real world...haven't seen enough info on it to know personally.

I've tried the solutions you listed before and had no luck. But it got me thinking and I fixed it now!
The key is to use the 'Keybind 2' slot to hold your binds while you edit the other ones. If that makes sense lol. So happy I fixed it, WASD makes me feel like I am going to get arthritis haha.
