Oh, another thing I missed to report : Having a Command Ship in the team put the Red Alert delay on the entire team, even if others players don't use Command Ships. If it can help in any way to fix the problem : I suppose it's due to the share of the Command Ships' Inspiration Abilities mechanics.

It's sadly more like a problem for the whole PvE Queue... For sample, almost all Fleet Alerts I ran was so full of lag, skills goes into CDs after clicking it many time but the abilities aren't even used.
On the game PlanetSide 2 I had many crashs due to Nvidia's software (some crash from the software who give auto-update, and another from the Audio driver... and it took me a while to find it out *sigh*). @themaddotter : Have you tried what I said in my last message ? If it's works, it could mean the problem came from the newer version of the Nvidia driver, and so the problem isn't from Star Trek Online (because before the new patch from Nvidia side the game hasn't this bug).
You made some tests to confirm it's only when there is many Command Ships ? As a Command Ship owner I play a lot of missions with massive lag, obviously really unpleasant.
I fixed the problem by uninstalling the Nvidia Driver version 347.52 and put back the 347.09. But of course a real fix from Star Trek Online or Nvidia would be great.
I boosted the Mastery of the Astika to level 5, then placed the starship trait in active traits and now it seems like the bug doesn't appear anymore.
