Love the idea, but it should be a clickable option (you have been disabled, would you like to respawn). That way if in a solo mission, you can choose respawn, but with friends you could choose disable and then set about making repairs. I just wish they'd make it so you can shoot Tribbles, regardless of whether your are in combat or not. See a tribble on the starbase, should be able to shoot it, stomp it, stab it, poke it, vaporize it, or take it to the chef for cooking.

I know this isn't going to be popular... but... I'd prefer that they increase the forward speed of all ships, and decrease the turn rate of all ships. When you adjust for scale, and think of the mass of each of these ships, the turn rates in-game are just insanely fast.

Threat Control is completely useless. You get far better benefits from other skills, and if you want to draw someone's attention, just damage them. There are a number of area of effect damage weapons/tactics that if used will get every bad guy targeting you. Taking a skill to do the same thing, just doesn't make sense.

Autofire for all energy weapons, manual firing of kinetic weapons. To stop firing all you have to do is double click your mouse on empty space or hit esc key. This maximizes your damage output making sure you don't have a delay between weapon recharge and firing it.

This is getting off topic. Yes, they should combine skills and abilities for torpedos and mines. Any skill / ability / console that affects quantum warheads should affect both quantum torpedos and quantum mines. Also, there should be a separate mine deploy button (or remove it from the 'fire all' button).
It is definitely not lag. If you can play as part of a team, communicating back and forth, and fighting together... all that works fine. It is only the moving of gear between inventories / banks, sending / receiving mail, etc that is held up. Definintely Cryptic's problem.
