I'd expect only the uniform (and the boff) to vanish from the possible rewards for that mission (once it reappears). Although it's possible that they'll move some of the Kobali set pieces to other missions, I suppose.
The full Kobali set is really good at keeping you alive; I imagine that paired with the cruiser it was designed for (which I still haven't got round to trying), it makes for an extremely survivable beast.

That's an excellent point - but you're not forced to use Reciprocity on the Eclipse, if you have other traits you'd rather use. Also, since the OP sounds like they are setting up a new ship, they presumably won't have that trait yet.
I use the phaser lance on a non-phaser cannon boat, mostly for the instant vulnerability thing; seems to work pretty well. The Eclipse does seem a little on the delicate side from what I've experienced so far, so davefenestrator's advice about defensive consoles is probably sound.
I don't think that these really constitute "big fixes". They have been fixing up a lot of issues with clothing and other badges; I imagine that they'll get round to those too. Additionally, saying they'll fix something doesn't imply it's going to make the the next patch.

I'm having this exact same issue also; the "Inventory Full" message seems to be related to trying to give you the trait a second time, and will continue to appear even if your inventory is completely empty. edit: also the trait does not appear anywhere on the trait tab.
