I figured that might be the case, but thought I'd post it here anyway just in case it is a bug. Before posting this I went back to around the time it was released and didn't see any bug reports about it back then.
I think the most likely are the Prometheus, Negh'Var, and JHDC, though I would also like to see the Inquiry, Galor, Bortasqu', and Nova (there are others I'd like to see too, but they don't have enough existing variants in-game yet).
It wouldn't work as a vanity shield, due to how texture mapping works in STO decals like that need to be manually applied directly to the model and added as a separate selectable part. This would need to be done for each ship they wanted to make the decal available on, so it's unlikely to happen.
They could make it so that it checks to see if you have enough inventory and/or EC cap space before taking it, and giving an error if it would cause an overflow. Personally I'd be happy if I could just shift+click a mail entry and auto loot it like I can in WoW.
The only real change I would consider necessary at this point is some way to speed up the process of getting things out of the mail.
