To fire torpedoes, I disable them from being auto-fire (right click to remove their green overlay), set keybinds to spacebar: fire all weapons, and manually toggle THY/TS before firing when in weapon range. On auto-fire I think they were misfiring a lot. Maybe this helps a bit.
Not entirely sure, try launching it directly without steam on and see what happens. One of the launchers for STO does alter it so that it becomes somehow bound. It happened to me and I needed to do a full reinstall of STO to undo that.

That's a good point, it would cause a lot of problems in PvE, so would have to be specific to PvP maps only, and even there, perhaps having a selectable option whether you want to appear visible to friendly players or not, for the purpose of coordinating and so on.
