I believe diminished returns answers #12 and some misconceptions regarding hyper-impulse engines are occuring for #25 (I'm willing to bet).
Hyper-Impulse isn't necessarily faster than Stand or Combat Engines. It is just more efficient at high power levels. That said, you don't see a hyper-impulse engine benefit your craft unless your power levels to the engine subsystem are sufficiently high.

Aegis set is like the Borg set it should efficient and fast .
It good deal a lot more damage to than the normal covariant shields
And for science it should be the def electors that where working better then the advanced purple deflectors.
And with the Borg console it should all have a better reaction time .
But it ain't working like they say it would or like they wanted ......So I guess back to the drawing board.
When I began that was in my first account I had an engineer i didn't do a think and it still wasn't reported i think .
So and it doesn't do a thing now wonder why they putted their in the first place.

It is placed to get an save spot for bouncing of to much enemy fire .
Like the force field it should work like this....
1. Bounces of incoming grenades
2. Bounces of energy weapon fire
3. Recharge rate increased when you have an personal shield
This was very much used by field medics so in battle they wouldn't get hurt be treating a patient.

A high engine performance skill might make them considerably more attractive at standard power allocation levels.
While there's a number of valid concerns on your list there also seems to be a fair number which are either 'working as intended', based on misconceptions about how game mechanics work or entirely subjective. Busy at work ATM (posting this on my phone) but I'll go through in more detail later...
I'm going to reply to some of these, apologies if they seem cold and/or harsh. I'm guessing English isnt the OP's first language so maybe some of the details are being missed in translation and thats why some of them seem a little confusing at first.

Klingon sword master is hacking and slaughter your crew into pancakes - is this still happening? i thought this got zapped a month or two back? its a known issue if it is and you should bug-report it on maps when it happens so cryptic can look at it like the devs have asked.
Some handguns are useless/Some space weapons are useless - subjective.. while i agree most single hand pistols are ineffective if you're talking about energy types then its more effective if you're spec'd for them in your character build. all the weapons have the same DPS and damage outputs across energy types and the only difference is the secondary effects on them. they only appear useless because you've not built to use them in other words..

XD)

It's a shield generator should it not make your own shield stronger when you inside the bubble ? otherwise why the made it for show look mister Borg how nice it glows...

I'm not sure but against Borg it's working OK and against all other is relatively working but against Tetryon and Anti Proton your shields are gone in a few seconds .And it doesn't work with the Borg console .

What are we making a note of exactly?
Most of the points you have made seem to be related to a lack of understanding as to what items to use, what these items do, and how they may or may not compliment your build rather than any bugs/issues with the items themselves.
A Purple Shield may not necessarily be 'better' than a Blue shield.
A shield generator buffs your personal shields, not create a shield bubble as seen on a starship etc.
I think the Aegis/Borg/Weapon points have already been talked about previously, so need to repeat them again

I happen to like pancakes but I've never found a problem with swordmasters that can;t be solved with tactics and decent gear.

Which ones? Every type of weapon does the same damage at equal rank, rarity mods can change that slightly. However some mobs have resistances to specific dmg types. However no weapon is 'useless'

Sounds like a grpahical glitch from firing sequence...

What blue shields and are yours of the right level for your character? Known issue that some mobs do a lot of dmg but that's not the fault of te shields.

Cryptic's math for hull res is based of off a diminsihing returns system, several guides which explain excatly how it works but 1 point of protection from a console doesn;t necessairly equal one point of resistance.

Hard to answer that one as you don;t define what ship or state how fast you should be going. Never seen any issues with speed using the Aegis engines...
