When the initial command cool down runs out, and one wants to redock and then use the same command, the ship redocks, a 10 min cool down begins, but it does not re-initialize the ship separation.
A redocking button would be the perfect fix for this.
In one of the builds on Tribble that didn't happen (or maybe that was a random bug for me), but things seem to have changed (been fixed?). I think the mistake is that the cooldown queue on the utilized section isn't supposed to start at all until you reconnect, and the numbers starting cycling upon separation is a bug. This seems logical since with the Galaxy-R when you start Saucer Separation it's cool down doesn't start until you reconnect. I'm guessing this was the intent with the MVAM too.
Look at the bright side, unlike with Saucer Separation you have two other options for when you reconnect that have been counting down the whole time.

That causes the cool down to reset
I have a feeling that's intentional.
