I think the Mantucore & Chimeria Class Ships should be update so that their special transfromation and abilites be changed to an intgeral ability the ones on Tempral ships. this would make the system more inline with "modern' ships and free up a console slot.

The console itself also has a Crit severity bonus. It is worth slotting, in my opinion. If someone thinks otherwise, that's fine, but then you'll miss the abilities. That's the consequence of a choice you make.
The transformation becoming an innate ability is something I can get behind, as ships like the Dyson ones and the S31 science ship also have this as an innate ability.
The only other change I would suggest, is removing the charge up time for the phaser lance, or allow us to keep firing our weapons while it's charging. It's rather pointless to have a special, heavy attack if it means your regular weapons are going to stop firing in the meantime.
The Phantom's phaser lance fires immediately, as does the Lexington's if I'm not mistaken. The Universe's lance also doesn't prevent firing your weapons while the lance is active. Consoles that have a similar working, like the Debilitating Phaser Lance from that Synth Pilot ship, also fire immediately and don't prevent regular weapons from firing.
The Kumari's overload console, another older design, on the other hand, does have that charge up and it also locks out your weapons.
This charge up time hence seems to be a relic of the past, something that wasn't included anymore at some point. I think they should remove it from the consoles that still have it, that alone would already make the Manticore's abilities much more useful.

The visual changes of the Dyson's transformation are just as noticable as those of the veteran ships. I don't think transforming is more their 'thing' than it's the veteran ships' thing. Besides, the veteran ships were actually the first ships to have this ability - so if it's the thing of only one of these ship types, it would be the veteran ships.
Personally I wouldn't care much, since I have the console equipped anyway. But I don't think it would be unfair to make the ability an innate one. That would basically bring the ship in line with other ships with the same ability. So I don't think it would lead to a situation where they'd have to explain why all sorts of other stuff isn't made innate too.

Cause then we might see a lot of other requests, like 'why isn't the Phantom's lance an innate ability?' indeed. Active powers - when they're unique, which the lance ability is, since you also get a drain ability with the console - should remain tied to consoles. For me, it's different when talking about stuff - like transforming - that's not really unique and innate on all other ships that have it.
What makes a science destroyer a science destroyer instead of just a destroyer is that it is modal to resolve the inherent incompatibility of dedicated secondary deflectors and the needs of conventional weapons-based ships. Normally a science ship cannot support more than six weapon hardpoints (though the very rare science vanguards have seven).
I don't know what the lifer-ship transformation thing is about since I don't have any and have not been that curious about them since LTS is insanely far beyond what my budget could handle.

The transformation separates portions of the saucer to expose the Lotus Emitter (like a Fire-At-Will Lance) and reposition the nacelles out of its path. The Console lets it Transform and use the Lotus. The shifted saucer also partially blocks the Deflector, a lore reason for disabling the deflectors shield drain capability while transformed. The Console is tied to the Transformation and the Lotus because there is no reason to transform if you can't use the Lotus.
