Here recently, everytime I would leave ESD to do a TFO, and episode or a patrol, my devices, weap, aux and shield batteries would end up going from the 20 I had stocked in the device slots for my ship, to one each. This is going from ESD to the space outside ESD...to Sector space, or mentioned simply doing a TFO or a patrol. I have saved at every spot you can and to no avail. Anyone else having this issue?
I quite often see this. I usually just make sure to check my batts whenever starting a TFO. I had a really bad experience on one of my toons, with it happening almost every time, but after changing ships to level a Starship Trait and switching back afterwards for some reason reduced the times the batts got kicked out, so try switching ships around if it's really bad.

Switching ships is when I get the problem of various space traits (personal, starship, rep) getting dropped or swapped out for the wrong ones. Trading one problem for another isn't really a solution. Honestly, they should just get rid of 'consumable' stacks. Devices and devices with charges work fine. And it's not like batteries are pricey. They're dirt cheap and plentiful. They might as well be just another 'subsystem power' device like the red matter capacitor.
Usually the Loadout breakage with wrong traits, etc. is only once after switching ships for me, so long as I set everything back then swap two of the weapons locations (without changing at least some gear, it doesn't seem to notice the Traits) and save twice.
I will tell you what fixed this for me, but I have others tell me it didn't work for them.
I had this exact same issue, and I tracked the issue down to consumables that were saved in loadouts for multiple ships. If I had a stack of Aux Batteries and they were in the load out for 2 different ships, then I would get this.. they would unequip all the time, leaving 1 on the ship and dropping the other 19 in my inventory.
The way I fixed it was I first went and deleted every consumable battery I had. I then re-did all my loadouts for each ship and made sure each one had it's own unique battery stack. Now, in the case where one ship has 2 different load outs like my Styx which has a DPS and a Tank Loadout, those two loadouts do share consumables and that's fine. I can share them on the same ship, but as soon as I changed every ship in my roster to have it's own unique consumable stack, the problem stopped.
I saved the loadout in ESD Space, then warped out to sector space, verified the loud out held, saved it again, and then re-entered ESD Space. I did this on all my ships for all my characters over the course of a few days.. it's a pain but it fixed it for me. Every time I make new batteries and refill my consumables, I re-save all loud outs.

I found for me the issue shows itself when I have 1 or 2 of a battery type in my inventory and I have a full stack of the same type equipped when I change map, it is like they get swapped, It has nothing to do with loadouts, as I don't use them (Personally I dislike how the loadout system doesn't account for usage/restock of consumables), and I have enough batteries that each ship has it's own supply.

I found I'd always end up with a single battery equipped when there should be a stack. The rest do seem to go to inventory. So what I do is drag the single from my ship onto a full stack of 20 in my inventory and then re-save the loadout in non-sector space.
This could very well be of no more use than performing a voodoo ritual but seem to jive a bit with your 19 and 1 behavior.
Some characters seem to be cooperating at this point.
There almost have to be multiple issues causing this, as some stuff works some of the time for some, but not others. Either that or the inputs to this black box of an issue aren't something player-facing.
I was also convinced that the big issue was it stacking up the batts with inventory, so I crafted some Large Batteries, which typically don't drop outside of Borg content, and double checked that none were in inventory prior to warping out, and it *still* kicked all but one to Inventory now and then. No other ship had Large Batts saved to a Loadout, either.
Having 2x Loadouts seem to help with the issue cropping up *less* than either one or no Loadout. I've also heard that naming the Loadouts differently than other ships helps, but I've not tried that long enough to see a difference yet (I often name based on weapon type, so a Loadout named 'Disruptor' may be on different ships).
Edit: Also, a thing I just recently found out is that you can now slot in additional Batteries while still in Red Alert and in combat if you notice a bit late that you've been knocked down to one batt.
