Have you gone to the Options menu in the Star Trek Online game launcher, turned off On Demand Patching, checked the box for Force Verify, re-downloaded the game files, and tried again? Having On Demand Patching turned on is what usually causes this problem. Thanks.
Start it up in Safe Mode. That should solve the issue. It's only ever done this twice to me in 10 years, and it's usually the game.pref file has got corrupted so needs resetting.
