All of The 2800 series are still in game and available. They are just not part of the pain story anymore and put under the Available tab rather than the Episode tab.
Bit annoying though. Maybe they should just add a Featured Episode tab or something for those missions. Less clutter when you consider some of the other things in the Available tab that aren't story mission related.
Also doesn't the set from "Home" (the mission that is) Boost Polaron damage as well and that is in the main story, it's the climax of the Gamma Quadrant arc in fact. At least my main uses that set for the benefits to polaron builds and I've not bought any JM ships for any of my characters.
While the missions are still there.. lets address the real issue here..
If you're using the Jem'Hadar space set to boost your polaron damage.. you're already on the wrong track. Aside from being sub par as a set overall, the 2pc only provides a 16.4% boost which is on the low side to begin with. If you're going to be using Polaron, you're much better off using a better space set and boosting Polaron with other sets.
A lot has been added to boost Polaron since the Dominion Arc. It used to be pathectic, and now Polaron is actually pretty good. If you're looking to boost Polaron, you're better off looking into things like:
Ordnance Accelerator - Gives you 20% boost. You can combine it with the Omni/Torp/Turret from the same set for another 10% boost plus a boost to flight turn rate.
Piezo Electric Focuser - 30% boost, plus a boost to flight turn rate and shield capacity. An overall excellent console and can be paired with the Beam or Cannon from the same set to give you another 15% boost.
There is also the Chronometric Capacitor console which I am not a huge fan of.. but it's not bad for a mission reward item.
Combine these with your other standard consoles that boost overall damage, provide haste, add critical hit/damage, etc.. and you can build a really nice Polaron based ship without having to use the extremely underwhelming Jem'Hadar Space Set. Frankly, the Jem'Hadar space sets best use.. is as a cosmetic item for Jem'Hadar ships. You can easily find better, don't knock yourself out trying to obtain this set, it's just not worth it.

For Home, the battle on the planet can be largely skipped if you just run to the end. You still have that final battle sequence, but you can skip everything on the long walk there. Boffs should be put on passive, but even then they might all die.

Same - if I do replay episodes, there are a few I won't go anywhere near. By the same token, I do have 'go-to' ones when I do find myself doing replays, and two I generally favour above all others are 'Home' and 'Midnight'.
I used to do the same with "Spectres", it is long and has a few tedious spots (like the replicator repair thing) but overall it is one of the best of the old style missions.
I actually used to look forward to it, but I've not run it much since they moved it, especially since you can now get phasers appropriate to TOS from the exchange (yes, they are red but red was almost as common as blue in TOS), and the green Undine phasers even fit though the green phaser effects were by chance only used for stun setting (and then not very often), though neither of them sound right. At level 30 or thereabouts it was positioned just right to keep a TOS character IN character with the Andorian twin arrays, and it completed a reference loop nicely (I will not spoiler it here) for those characters, things that are weakened or negated by the current obscure level 65 gate.
As for the OP's question, another factor is that (with only one exception so far) Jem'Hadar ships are unusable by non-hornytoad characters until those ships are leveled up to the fifth trait, which unlocks the particular ship for the other factions, so if you do not run any toads you are out of luck.

I think you can get blue phasers (the type 2 pistol style with grip) and the pink rifle phasers from the exchange too, since white mark 1s can be purchased by TOS captains before the time jump.
Tahnk you all. @vetteguy904 I found it like you said . and i DO want that set. it along with the morphogenic 2 pcset torpedo and controller and the jem haradr engines and deflecor will make a pretty good punch. the game is easy enough that ven with a 2 pc warp core and shield , maybe the pre-eminet set, I will bring enough oomph to the fight and make my jemnaught be as canon as possible.
'Home' and 'Midnight' I use as my go to's in the Mission Log for Killing H'urq and Herald Ships. Have the Episodes poised right at the start of the respective space battles. Quick free Transwarp, in and out in a few minutes even at the Hard Endeavor level.

There was a big deal made about this when it happened....it was very hard to miss if you frequented ANY STO social network or forum, with many a request to revert the Arcs back into the main Episodic list.
"You don't want to patrol!? You don't want to escort!? You don't want to defend the Federation's Starbases!? Then why are you flying my Starships!? All of the "removed" featured episodes such as Breen Invasion, Lost Dominion and Spectres unlock now at lvl. 65. The Nimbus arc is available after completing a specific quest on the episodes list and you need to around I think lvl 25+ or something like that. Romulans have the Nimbus arc in their story quests still but its a "sidequest" of sorts for other factions...
