As above- specifically is there one sci ship that's head and shoulders above the rest or are they much-of-a-muchness? I'm looking for a ship that makes the best use of offensive sci abilities, specifically crowd-control powers. I have virtually no experience with such builds and don't want to neglect my sci toon/s.
I already have access to all the T6 ships in the c-store, and I have some FSMs I bought ages ago so I can purchase a fleet ship if I need to. My toons have all the reps maxed so I can buy whatever rep gear would be recommended, I just need an idea for a ship to base them on. Any suggestions would be most welcome- my sci toon uses Tetryon weaponry.

This is gonna be quite tricky... There are many good ships for sci to use but technically there are a lot of factors you need to keep in mind. For builds you can go and see the DPS League or Visit reddit, even youtube has some builds.
Technically for Sci Ship's well if you're not a Fed then you're limited on your options. But let's set aside the ship for now, other things you should need to consider are your over all build. are you a GW/Torp combo or Drain beam Combo or pure exotic damage? Sci Majick/Magic is deadly if you do it right.
But I will recommend some ships but really it really depends on your Build in the end. So here are my Personal Choices:
-Krenim Annorax Science Dreadnought
-Eternal Temporal Science Vessel
-Multi-Mission Science Explorer
-The Nautilus Temporal
-Crossfield-Class Science Vaguard
-Daemos
Pretty much Ships that can slot a GW3 is good that are not Sci Ships but secondary deflector from a Sci Ship in my opinion really is a big help for a pure Sci Build so up to you. The Ouroboros is also a good ship although not a Sci Ship. Hence you miss the Secondary Deflector. Me I like flying around with the Nautilus or Geneva. Personal Preference although I find the Geneva really balance for a non-Sci Ship that gets the Job done. Scyther is also a fav ship of mine as well and the Jupiter also for a carrier.
So in the end there is no "One Sci Ship to Rule them all" in my experience and opinion. They all have their own quirks and build affects how effective they are anyway.
Of the ones you've listed, I only have access to the Eternal, Nautilus and the Sci. explorer. The Alliance Multi-Mission Systems Set gives boosts to hull and shield heals, drain, exotic and directed energy damage plus crit severity. The latter two won't be that useful when the main source of damage isn't meant to be from the guns.
The Temporal Tech Set also offers exotic and energy damage, plus tac and eng readiness.
Regardless of what I choose, I assume the smart thing to do with any sci ship is boost aux power since that's where the lion's share of the damage comes from?
Good observation on the Nautilus. But it's just icing on the cake as to why I prefer it than the Eternal or the other ships (As of now) and I consider on par with my Geneva/Presidio Ship (Yes they aren't Sci Ships crazy right?).
As I've stated there are LOTS of factors you need to consider as well. Then there are guides out there telling you cookie cutter builds, No insult intended here for those build since I use them as basis as well for some of my personal builds. It's just I find them at times inflexible due to how I play the game. I'm an orthodox kind of guy and in the "Schrodinger's cat" department so to speak of thinking.
Crit Severity is actually good. This is because you have to keep in mind Sci abilities are only half of the equation in Sci's insane damage. If you encounter someone who has experience and actually knows how to defend themselves from Sci Magic so to speak and quick in his or her feet, Then you'll realize that there is a flaw in Sci combos if you rely on it too much.
But lets not get too ahead since you're just starting your build. Baby Steps so to speak. If you're going for sci torps is your best friend. Torps are also affected by Crit Severity. So yeah, depending on a build Crit-S can be useful.
Aux is always a welcome for sci but you must also think of the skills you slot on your build. Consider what affects the Aux has on your setup build by this I mean Control Expertise, Drain Expertise and Exotic Particle. But yes high aux is good. Although I forgot the exact % but I believe past 50 Aux, every point gives you around 2% potency for Sci Skills. So keep that in mind.
Also keep in mind the following as well:
-Boff. Their abilities and traits must be considered for your build. My suggestion is pick those that have good species traits. If you can access a Krenim Boff then you're golden just be sure to choose the Sci one. Efficiency and Leadership are also traits I like on my Sci Toons Ship officer.
-Doff. Well technically they give Bonus to your Skills like GW. So choose wisely depending on your build.
-Actual Ship Skills slotted. The most important skill for me in my Builds is AHOD. If you just blend the right combo on your build you will not to have duplicates of skills in your skill tab.
-Captain Traits. Well self explanatory really.
So anyway what I have said here is up to you to follow or not. I'm not a Guru or Expert on Builds but I do had some crazy Builds mostly aimed for myself and friends who are in a real budget. And by that builds that don't even require to upgrade everything to epic tier or are on a low mark. So I'm really insane on that part. So for further calculated or in dept guides as I previously stated visit the DPS League, Reddit or watch you tub for builds. But just make sure the ones you're looking at are the updated guides since the new skill revamp affected many things. Cheers!
Well the emitter refocuser from Renegade's Regret is exactly what I need for this build- boosts Tetryon damage along with shield healing and drain! I need to do some further research...

Also what Odin said is true. Heck my go to ship isn't even a Sci Ship for my Sci, it's the Geneva which is a CBC. Crazy right? The only sci ship I really like using is the Nautilus followed by the Hestia which is an advance escort since I can use it as a Torp Boat and the Ouroboros Temporal Raider.
I most use a mixture of intel/science boffs which leads to some crazy stuff a lot of the time. It is very a tough little ship and has got me through from delta rising to the present day with very minor changes. I am an intel/commando spec which seems to lend itself very well to the science side.
I have also used the scryer as its the intel science vessel and it also makes a good end game ship despite being slightly squishier.
Next up is choosing ship traits, I'm sure I have a few I haven't considered that are better than I think...
