Is there anyway to skip the last part off this mission as the final Klingon warship is difficult to beat? After 7 tries the best I ever got was 57%.

If you are in the tier 3 heavy, you should have a lt tac. BO1 and HYT2. EPTS1 EPTW1 ET2 ST1 TSS2 you are tanky enough that way and have the punch to open the klingon like a tin can broadside him keeping distance till his shields are down/almost down, pop BO1 and HYT2 evesive maneuver. BO1 takes the shilds down, 2 torpedos smack the hull.
I would go with the following Boff abilities if you have the Heavy Cruiser
Tactical - Tactical Team I, Beam Overload II (Switch from Fire At Will to this ability before you go to space to fight the KDF ship)
Engineering #1 - Engineering Team I, Emergency Power To Shields II, Directed Energy Modulation II
Engineering #2 - Emergency Power To Weapons I
Science Team #1 - Hazard Emitters I, Science Team II
If you have the Support Cruiser then I would go with the following Boff abilities:
Tactical - Tactical Team I, Beam Overload II (Switch from Fire At Will to this ability before you go to space to fight the KDF ship)
Engineering #1 - Engineering Team I, Emergency Power To Shields II, Directed Energy Modulation II
Engineering #2 - Emergency Power To Weapons I, Engineering Team II
Science Team #1 - Science Team I
If you unlocked the Winter Event Store, and you have enough Winter Event currencies, then I would purchase the training manual for Endothermic Inhibitor Beam III and swap out Directed Energy Modulation II for that ability.
Beam Fire At Will has no benefits for a single target so that is why you should switch to Beam Overload.
FYI, Fire at Will I only provides 85% of the power of hitting a single target (if I'm reading it right; I could be completely wrong). It's really only useful when going up a large number of enemies and then it's still not as useful as taking on one ship at a time.
Also, I've found that turn rate is faster than the low-level shield balance mechanic, even on slower-turning ships so constantly circling not only keeps me within range of my target, it also constantly rotates which shield face the enemy hits.
