Get from the exchange or craft a training manual called "Special Qualification Pilot/Temporal". You have to learn the specilisation first. Then you can craft the remaining manuals.

https://www.youtube.com/watch?v=gRRJcmgL2OY. This is a good video guide. Look for STOunrefined in youtube.

You get a Pilot training token from one of the missions, think it's in the Iconion War storyline.

We are on XB1, it's much different than PC, mostly in the way the interface works. No mouse so it's more limited then what all the options the video shows.

So once I get specialized points into Temporal Agent, I think eight I can craft my first manual for a bridge officer.

Here's the question, when I look at my B.O. I see where you can click on the box that says train specialization, once I get the training manual for temporal agent crafted will I be able to just click on that box to turn my bridge officer into a temporal agent and start training her into that new skill?
Or is there something specific that I have to do to open up that box to transform that B.O. into a temporal agent?

Once you have the token to teach them temporal, they read it and learn the timey wimey trade. Nothing else needed to get started.

They aren't a Temporal Agent like your TOS captain. They are just a specialist in that kind of space magic.

Note that a boff can only have one specialization at a time. If you take a Tactical boff who is an Intel specialist and have them read the mysteries of time book, they lose the Intel specialization and any any intel powers.

    Like the Dr Who quote,....
Thank you for information, was looking into it and it looks like you need to have the third tier open and you can start making manuals. Is crafting a PADD what you mean by the token?

Yes, crafting a PADD that trains them in the specialization.

You can also buy them from the Exchange for EC like sarah2774 said.

An easy way is to just go the the Boff vendor and buy one that has that spec. Sure they ain't the best out there, but if you just want one to try out powers, it's an easy way to go. I do this for my AoY toon who's just using a ship long enough to get the Trait. Not caring or needing a 'permanent' crew member w/ those powers till I decide what ship I'm gonna use as my primary ship.
Sometimes I think I play STO just to have something to complain about on the forums.
