Yep, just Borg and Tholian right now. Red Alerts have been changed to queued content as well.
If you intend to stick to the game the best advice I can give you is to play for a decent ship build soon. You simply beat any content faster that way which will result in a smoother game experience.

They give valuable advice and have example builds for most of the current ships on their homepage. You also find lists of good skills and traits there as well.
While I never hesitate to follow their gear suggestions in a time where experimentation with gear can be disgustingly expensive (upgrades) it may be prudent to cut back a bit on offensive bridge officer powers. As you can imagine in a strong premade everything is needed to score high while in bad pugs you could find yourself to be too fragile.
Fortunately the integration of 1-2 shield and hull heal powers are often enough to use their builds without issues in any team you may find yourself in.

**SKILL SYSTEM REVAMP

**ROMULAN ADMIRALTY
Grind Grind Grind. At level 10 you get a couple of universal upgrades that are nice and when you complete it you get another Epic Admiralty Card. Worth doing to get the the Card and then go back to grinding the Kling Admiralty for Dil.
**STRATEGIST SPECIALIZATION
Very Nice. Now the meta for Space DPS. Comes down to threaten stance. When it is on, it speeds up your BOFF skills but you are going to draw a lot of agro and tack a beating. This is good if you have the Ship trait from the Anniversary Event that Buffs Feedback Pulse. A lot of people are running +Th consoles to create DPS Tanks. Or you can have threatening stance off and get a Crit d and Crit H boost. I run both with my toons.
**SHIP VISUAL SLOTS
If you have the item in the set in inventory you can add the visible to the ship without having to slot the item. Great for space Barbie.
**NEW TOS FACTION + 6 TOS MISSIONS
The deal with this was the Temporal Recruit Event. We got some great rewards running a new alt. I think you missed it now so you are not going to get the rewards. I would roll a an TOS tune and check out the missions and then delete the toon unless you want another Fed. After level 10 they are really just another Fed.
**TEMPORAL REPUTATION
Grind this one up. The tier 5 reward is very vicious from a DPS perspective.
**TEMPORAL SPECIALIZATION
This is useful. Pretty cool on ground if you get a Boolean Cannon. Some space builds out there too but you also ok with out it.
**TEMPORAL SPECIALIZATION BOFFS
The BOFF ability that is the Best is Recursive Shearing III. This is a vicious DPS type skill. The rest are kind of hilarious.
**K13 FLEET HOLDING
Just starting up. So I don't have much info yet.
**NA'KUHL RED ALERTS
If you a particular mark they are good, but in my opinion not worth the time.
**REVAMPED KITS AND MODULES

The only thing that's hilarious is seeing your enemies in pieces. The temporal abilities are some of the best in the game. With the right build rapid decay and entropic redistribution are extremely deadly.

Welcome back... Yes I'm still here... Sorta...
On your question tho... You pretty much covered all things since December... I guess the best route to go about it would be with a new character, enjoying the game with that new sweet lighting update!
Um yeah, certain things are just missions to play, but stuff like the new specs and the kit revamp you'll need to pay close attention to.

Original STO beta tester.
True. If there's any one major change that's affected STO recently, it's that community discussion is being handled at the high end in a much better fashion than it was before. Our CM is now much more involved with the community as a whole and discourse on the forums is generally more intelligent due to the excellent moderation we've been seeing recently. The forums are where all the real talk about STO takes place, and it's never been better over here.
