I was curious if the borg would ever become a full on threat within the game so quite literally what i'm thinking is the borg could have the possibility to assimilate you in essence your char would become a borg faction char, and said char would only be able to return to being a normal char if another player liberates you. this may not work in game however, but it would make some pretty cool options to implement in the game, e.g. on borg maps such as ISA and ker'rat the player would be allied with the borg to stop the "ally" players such as feds, kdf and rommys from winning their objective, if the borg won said player could possibly get rep marks (perhaps even a rep where it goes towards the borg themselves).
your ship could even get assimilated and have a skin that looks like a normal borg ship such as a tactical cube or a probe, possibly the same skin as a borg diamond for veteran players.
the borg also don't seem to adapt in game to players in space, this may be a way to prevent players from not being able to not win the mission if that makes sense but the borg just seem too squishy to kill at end game level (level 55-60 ish) due to gold weapons and new abilities these days
i like the idea that the borg could assimilate you fully and make you a full on borg faction, they can assimilate you on ground but its rarely seen (i got assimilated twice on defera once, and only 3 times on separate occasions in ground stfs, but they don't assimilate you fully, your char becomes uncontrollable and you die once the borg finish with ya lol. And if this sort of thing does eventually come into sto you'd keep full control of your char like you're your own locutus or something.
either way the borg do need some improvements in my eyes. and i like the prospect of fighting players as a borg PvP could be improved this way too.
Edit: i also think it would be pretty cool if your weapons as an assimilated borg would turn a complete borg green just to match your ships looks :P meaning the fact that you'd have anti-proton but would look green because you're assimilated. Does anyone else see this too? :P

That's why you die after actually being assimilated in ground missions. The developers wanted to give you the experience of being assimilated but not to the detriment of you being able to play the game out... and that's why assimilation leads to death.
As to ship battle. It's reasonable to assume the refrequencer that is manually used on ground weapons (and in rep gear is automagic), is a system now integrated in starship systems to the degree that it is either fully automated or carried out by crew as part of their standard battle operations.
I think it is debatable just how much control Locutus actually had. While he expressed himself individually, his motivation and actions were entirely driven by the Collective (because they were completely at odds with who and what Picard was as an individual), and Picard's own description to Lily in First Contact of his experience would imply that he considered his individuality during his time as Locutus, to have been lost.
Your best bet would be to either play as the Cooperative or.... if you want to be an enemy faction, have a splinter faction that is in between - a collective where the commanding officer of any Borg vessel within that faction is individual but their boffs are not. In effect every ship has its own king/queen but works cooperatively with their factions main Queen.
The factions story would begin with a cutscene or in a mission of one of your other characters where characters try to liberate a tactical cube, but it goes horribly wrong and the cube whilst separated from the collective retains its own internal collective and transwarps away. During this time it begins propagating its own fleet and colonies (a bit like how a queen bee takes a portion of nest drones away when a new queen is born in the same colony (and we must assume that if the primary Borg Queen has spare bodies to download into when she is killed, that Borg actively cultivate new queen hosts. This could be exploited by asking the question, what happens if one of these hosts became active before the queen died... a cube that contained an inert queen host might activate one in a desperate attempt to restore order if being liberated by attackers. This is in keeping with what Seven did when stranded on the planet with her fellow drones).
Now if a faction like that arose, your story could begin as a drone aboard a scout ship that is attacked. Your starter mission has you carrying out instructions at the behest of your ships king/queen and you walk around behaving like a drone (in this starter mission if you try and deviate, you are re-assimilated and respawn in an alcove). However, when the ship is attacked, your king/queen dies and you are promoted by the other drones to king/queen of the ship and have your individuality restored. You win the battle and return to your factions unimatrix where the scene is set for future missions.
You are effectively playing as an individual Borg who shares the Borg motivations and goals.

I'm imagining a bizarre 3d Tetrisesque STF three way battle between vanilla Borg, Cooperative Borg and the new faction... in my head I can't make up in my mind if it looks ridiculous, awesome or hilariuous... or all three. :P

xD well think of it this way: you're the head of your own unimatrix as it were like you said with you're own individuality intact.
in a normal borg STF lets say ISA you'd work along side the vanilla borg to stop the feds, kdf and rommys from destroying your gateway, however there are only 2 of you (player wise) compared to the 5 the allys have based on the fact you have lots of vanilla borg on your side. (could narrow it down to just 1 if neccessary)
it then literally becomes a battle with one of 2 out comes:
1) feds, kdf and rommys win, gate destroyed
2) borg win by assimilating the enemy crews
you're right in saying that this may not work out faction wise but in essence the enemy crews could be assimilated one by one until theres only 1 fed, kdf or rommys left at all, think of it like a STO variant of tag/man hunt. (can't exactly remember the game's name lol)
same for the other borg stfs in space and possibly ground.

I think the thing you need to bear in mind is that the concept of playable Borg is right up there with Kelvin ships, T6 Connies in terms of dividing the playerbase down the middle. It's a bit Marmite. Some like, some loathe.
