At Earth Spacedock, beneath Admiral Quinn's office, is a vendor selling manuals for credits. Qo'noS' manual vendor is in the barracks on the lower floor. Not sure about the Romulans.
After buying a manual go to the relevant officer's skill page and rank and there should be an option for the officer to learn that skill.
You have to promote your crew members to train them, it's under Career Options at the bottom of your Bridge Officer's profile.

The Romulan skill trainer if I remember correctly is to the across from D'Tan's office, if I'm not right it's definitely in one of the rooms along the side halls of the main floor of the New Romulus Command.
for rank 3 of basic abilities you have to craft those yourself after becoming a higher level and spending skill points. But you can only make Rank 3 manuals for your own career, you need to trade with friends of different careers or buy them from the exchange to get the rank 3 manuals not from your career.
Some basic rank 3 manuals don't even exist and you need A Boff that already knows that ability and have them either Join you or train one of your existing crew members that rank 3 skill.
More advanced abilities can be crafted once you reach the endgame and spend enough specialization points in a specialization tree. These include pilot, command, intel, etc. abilities. Space abilities of these can only be used on special end game ships that have a special seat that is a combination of a base career and a specialization. Ground abilities can be used without restriction from these.
Next there are special abilities gained through missions, simple enough you beat the mission and you can then craft all 3 ranks of that ability yourself and are given a starter pack of each rank.
Lastly there are some rare abilities that are only obtainable as prizes from lock boxes, these have a moderately rare chance to be given upon opening said lock boxes, these can also be bought off the exchange for large sums of Energy Credits.

As I can't create new threads for now I have a question about bridge crew as well. How do I customize what abilities they have? For instance one has Tachyon Beam 1 and I'd like to replace that with the level 2 version of the same skill.How do I go about doing this,as I can't figure it out for the life for me.
tach beam 2 cannot replace tach beam 1 as it's a different tier of skill. one is a Lt ability the other isn't. you can train a boff to have both though with the right manual
