once u get to the control center and kill the base commander the mission doesn't progress past that I've done this mission over and over several times to the same result each time it bug's there
I did the mission before with my Tac and it went well. I created a Sci and I have the exact same problem. I've tried it half a dozen times and nothing happens after you defeat the base Commander.
I ran into the same problem, I had a TOS Andorian science before this recent patch, and completed it without a problem. With this patch adding voice overs I deleted the character and recreated it the same way, TOS Andorian Science, to get the voice overs from the beginning, and couldn't get past the point with defeating the station commander.

That is correct, if you think about earlierexpansions. I think this will go down as one of the worst. Sad situation. I even stupidly bought the ship / equiptment pack when it first came out. Now it does not look like it is going to work at all.
I went back and played it through with an Engineer that has already played through this mission. The Commanding officer will not be defeated and the progression to the story stops there.
It's cause hunter is bugging and trying to go back to engineering instead of following you into the command center and triggering the second cut scene where he tells us temporal stuff.

That is not correct Hunter enters into the command center and fights, CO is not defeated and you never get to use the console on the far right by the door to activate UV lighting throughout the station, which allows the fight between you and the future aliens. Then Hunter comes even about time travelers. I was able to complete this through prior to the last patch.
I had a feeling about this is well, but it is hard to tell what trigger is missing or tripped that doesn't allow advancement of the story.
In the four times I tried it, Hunter stands in one place as soon as the mob is killed. One time he was out in the hallway, twice he was standing in a corner, and in the attached screenshot he just stands in the middle of the room.
Meanwhile, the commander mob is reduced to 0 hp and is still standing. Also, in two of cases when I ran it, the mob is showing the "lying on the floor and conscious" animation, or is standing still like in the screen shot. In all cases, the mob is not interactable.
From what it looks like, some condition is either reached or not reached that will not allow the rest of the mission to play out. I attached these screenshots that show the position of all of the NPCs and the contents of each chat box to show what is being seen from my end.
I can attest, i passed on this quest by just grinding out exp on the previous mission but that is bugged as well. I just started a new Tactical captain, I am currently stuck on Painful Omens & Return to Babel. Painful omens the console will not light up after defeating the base commander and the non controllable hunter and T'Met often do not even bother leaving the turbo lift area. Return to Babel completes but then goes back to the start. It appears that it is in a time loop !
As of 6/24 @ 8:00pm EDT, this bug is still occurring. I played through this mission with the first character I created for AoY and did not experience any problems. I created a new character after the 6/21 patch and now I cannot get past the Capture Command Center \ Defeat Base Commander section of the mission. After defeating the Base Commander, the mission just halts.
I'm having the same problem with this mission. I think they should have pull the mission and closed down tribble for about 24 to 36 hours to go over all the possible bug that came as a result of the last patch.
I think they should pull tribble for about a day after every major patch is added. To do a limited external play test of the new content.
No one should gripe if they do this as a part of their QC quality control
We ARE the limited play test. That's why, every now and again I start a new char on tribble. For one it's nice to see the updates progress, things like cut scenes. For another, new patches bring new bugs. Like this one.
