To start, I wouldn't let your launcher touch your C drive if it is just going to throw it...

hmmm this is annoying as i dont want the free gifts for making a new captian on the first week the new expantion coms out
Maybe move your Steam game library to a different drive. Your C drive might be full.
I run STO through both Steam and ARC depending on what I am doing, both work fine. I use Steam for when I am doing screenshots because I prefer how Steam handles Screenshots.
It sounds like the game is trying to update and for some reason it can't access a file to write to it. The computer will often give you messages implying that it's your Hard Drive having problems, and while that could be true, it probably isn't.
Most times, the issue is your Anti Virus Software. A lot of times, AV programs detect activity as possible attacks or intrusions and they block the action causing the action to fail. If you have an AV running in your system tray down by the clock, try right clicking on it and closing the AV. Try and Update STO and if it works then afterward, either restart your AV or just reboot your PC to make sure you stay protected.
As for Arc and Steam, both of those programs are just overlays for the game. Neither one is required to run the game. You can actually go into your Steam folder and launch just the STO executable file to just run the game without using Steam or Arc at all. Neither one is required to run the game.
If you installed through steam, and you installed Steam in the default location it's in C:\Program Files\Steam\steamapps\common\star trek online\Star Trek Online.exe
Just double click that file to run STO as a stand alone application. Once it launches, you can even pin it to your taskbar so you can have the option to run the game without Steam. You can do the same thing with Arc.
