Firstly, which one? There are four versions of the original Odyssey, three of which you can upgrade.

Stat differences? For reference is the T5/T5U wiki page for the TAC Odyssey as well as the official news page for the T6 version (TAC version is "Endeavor"). You didn't say a specific version so I'm assuming the most popular Odyssey in the Pre-T6 days, the TAC version.
The differences are as follows (T5U / T6):
T6 Flagships are already Fleet level (11 consoles at 4 ENG, 3 SCI, 4 TAC) straight out of the C-Store
HULL: 42k-48.3k / 49.1k-57k
BOFF STATIONS (TAC version): The T6 version is improved by:
TAC Lt->TAC LtCmdr
UNIV LtCmdr->UNIV LtCmdr/Command Hybrid
This BOFF layout makes the TAC version, for example, be quite flexible because she now has a fixed, TAC LtCmdr. The UNIV LtCmdr/Hybrid station can be used anywhere and the T6 TAC Odyssey still remains "tactical" enough due to the fixed TAC station, unlike the T5 version which is a mere TAC Lt.

Has anyone confirmed does firing a torpedo with the super charged weapons trait only boost crit damage and chance for energy weapons or all weapons? The blog made it sound like all weapons the, screenshot looks like only energy weapons and who knows what it really is as text often doesn’t match what happens in this game.

I don't think anyone has isolated it down to that degree. Your character sheet just lists Crit Hit and Crit Severity as a whole.

I will never understand players infatuation with these universal console collections. In no way is that going to increase your dps and help out your team in advanced and elite q's. If you absolutely must keep a universal console, stick with the Tactical computer on the tactical oddessy. Parsers speak for themselves when the end of the match comes, and there is the saucer sep'in oddessy with their Aquarius escort that has been burning in fire since the start of the run pulling a whopping 6k. Unless you plan on doing nothing but solo content and want to play with some gimmicky maneuvers then fine.
In real money terms as an example, you're paying $50 for a single ship versus $25 for the original if you bought it separately, too. (because if you buy the T6 you'll likely never use the T5 version again)

There's both sides to this. I understand the desire for build performance and efficient use of equipment/console slots to achieve said performance. But then again, I also conform to the idea that I don't have to "Ask permission from a parser before I shake."

The T5 base console count is 9 and Fleet added the 10th console (which is also the console count for multi-packs like the Oddy). The addition of the Upgrade system added the 11th console to Fleet T5/Multi-pack ships.
The introduction of T6 ships had base count of 10 (equal to Fleet T5), and Fleet T6 added the 11th console to be equal to a Fleet T5U (T5Us do not have the fifth mastery, but have better stats).
